Every once in a while I'll get a continuous message saying shell has been denied superuser permissions. It is rare but when it happens it slows down considerably it goes away with a reboot but i'm concerned with what could be causing it.

Are you using Super User or SuperSU (by ChainFire)? The old Super User app by ChainsDD is known to cause troubles like that...

I also sometimes get this, and the solution is the same, a reboot.
I have a feeling I may have booth SU and superuser installed!
Interested to know if anyone else has this problem.

I perm rooted my phone about 2 hours ago and started hacking through bloatware using root explorer. I have a lot of downloaded apps from the market which has caused a small performance drop out of the box and this phone has probably doubled in how quick it is after removing bloatware. The process to perm root is easy and can be done using connectbot or another terminal emulator on your phone if you are not comfortable or have no experience with adb shell. I have never used adb shell and using connectbot triple checking my typing it took me 10-15 mins. One downside for now is no huge quadrant scores to show off, mine is still high 1500s to low 1600s

should be noted quadrant scores will go way up once the processor gets overclocked....rooting and removing bloat alone wont really raise quadrant scores but will still save battery, free up internal memory and just less stuff to open in the background...also once we can overclock this processor can hit 1.8-1.9ghz since its just like the G2 processor...then quadrant scores should double maybe even triple!

Jo I unfortunately don't know how to use adb, I wanted to post this for those people that are uncomfortable or don't know how to use adb. I wanted to assure them that using connectbot is very easy as long as they follow the instructions on the guide.

Hey guys I gave some instructions in the perm root thread over in the development section. I hope these help you.
Make sure you install HTC Sync for the USB drivers first. If you have previously installed it you should be good to go.
SDK and adb
I've also put a seperate thread up with a guide that should get you started

Worked for me. Just start at Step 3. I made sure and copied and pasted the commands to ensure accuracy and then sight checked to make sure it was exactly right.

This is likely a dumb question, but for ****s and giggles I installed avg free and ran a virus scan. The scan said superuser is malicious. My phone is rooted and superuser is installed. Why would superuser set off the virus software?
Sent from my HTC Glacier using XDA App
How many known viruses are there for android? It's more likely that these programs are analyzing your apps to see what harm they *could* do based on the permissions those apps need. SuperUser can elevate privileges for any app - that could be pretty damaging if used improperly.
Makes sense. Thanks.

Yea it isn't working. Im on midnight 5 standard. I get an msmachdep_init error no matter how many times I try. Also os anyone having trouble with the xda app? It wont open and force closes constantly and I have to reinstall for it to work again. Then it'll happen again. Stupid xda app :O

I had to do another full wipe with a manual reinstall of all programs after my update. It was the only way for me to get everything working.
The xda app, go under settings>applications ad clear the application cache, then re-log in. I have to do that whenever it FCs on me.

I never understood why to type system/bin part? Mine works just fine by typing sensorcalibutil_yamaha, nothing else required.

Mine works fine too with just the sensorcalibutil_yamaha.
You don't need to reboot either. Just exit the terminal and turn the screen off and on.

Now that I didn't know. I'll remember that the next time I need to re-calibrate.

The rotation is from the launcher used in it, I switched adw and problem fixed.
I had to reinstall the rom a second time in order to get the fc's. Since I did it a second time everything works better and much smoother.

So around 1:31 tonight, my nexus went a little nuts, notifying me every second or so that shell had been denied superuser permissions. check my such log, and there are a few hundred entries in a couple of minutes tonight, and half a dozen last night. What gives?

Was using paranoid with trinity 64 with to OC. Ditched trinity for the time being, as this never happened using paranoid alone, though I guess it could also be the too manager?

I've always had this on my Sensation, accompanied by a bit of slowdown. I've not been able to deduce why.
This morning... I too noticed it happening on my nexus7. All I've done is 'fastboot oem unlock', install root, cwm, adaway, rommanager & titanium backup. The upgrade to android 4.1.2 also happenned.
The SuperUser Elite app shows several dozen entries a minute for 'shell' with no explanation.

Dozens a minute? Lucky! My SuperUser log flooded to its capacity of 200 within half that time.
It seems I trigger it by using a multimedia app like YouTube, or Play Music whilst being connected to Wi-Fi. And when this happens it just destroys any fluidity to watching a video or playing a song, it's so frustrating. It's like buffering an MP3 over EDGE 2G.
And occasionally, it changes from denying its permissions to granting it, both resulting in a performance slowdown.

Are you on stock?
Did it start after upgrading the ota update?
If so I'd try flashing superuser zip cuz the 4.1.2 update broke root on my brothers stock n7.

So today my phone asked me for root permissions for two apps. One was called shell and the other was system. I don't know why those APS were asking for root permission but they were and I denied both and so far they haven't asked again. So what's up with that and why is my phone asking for them. Has anyone else had this issue? Should I be worried about this?

I think you should stop flashing for a bit. it could help. But this happened to me before. Some apps actually have root support and will ask stuff like that. Is not something you should really worry about.
Yeah I'm done flashing for now that I have a ROM that I like. I have just never seen root do that before.
