I have a non rooted Note 4 N901F, L.5.1.1.
I didn't plan to root it for now, that is, unless I have to.
What I mean is I would like to have a recovery, like TWRP, so I can do full backups, wipe caches, and so.
How do I install a recovery? Do I need to root first?
Yes you need to root if you want twrp, there are other ways to backup your phone mate

Actually, you can flash the recovery before rooting. The method I use to root my C variant, is that I flash the TWRP through odin, then flash a custom kernel to root. So, you can say I flash TWRP recovery before rooting...
So the root method I've done is
Installed latest security update ROM flashed with SuperSU 3.62-3 then 3.67.
I've got software installed like greenify and amplify.
What's happens if I uninstall root through SuperSU with root software installed?

Well I'm glad you asked. I'm going traveling and need to encrypt. My phone will not encrypt. From what I read I either need to unroot or reinstall 6.0 MM, encrypt then root.
Being on trupxmm previously I was able to encrypt after all software and root software was installed.

So I tried a full unroot through SuperSU. FullUnroot Failed.
I wonder if it has something to do with Systemless root.

I was doing it wrong. I was selecting yes at full unroot. I went through again selecting No. Root uninstalled. What ever settings that were set through root programs like layers manager and gravitybox, stayed while unroot. Only complication I had was advanced power menu app. I had to hold power button for 10 seconds to power down before encrypting because SuperSU automatically reboots into marshmallow which I find kinda dumb. I see no need to power back up into marshmallow after unrooting.

How would I go about updating from M to N without losing data, keeping root, and staying decrypted?

You can't keep root. The rest is no different than flashing a factory image after removing the -w flag from the script if you have an unlocked bootloader, or flashing a non incremental OTA via sideloading. Version doesn't matter. After updating, you boot into recovery and reroot.
I need to run an app and it detects that I'm rooted.
Magisk hide did not work.
I need to fully un-root and remove all trace of roots file.
What the best method to do this?
Using Mi Flash and flashing the stock ROM.
