Hi, I'm using Nova Launcher Prime and the stock Messages app.
About 50% of the time when I try to launch the Messages app I get one of those "select an app" pop-ups from the bottom that prompts me to select "Android System" for SMS2 (but it doesn't ask me for "Always" or "Just Once"; I can only select one icon called "Android System") and it's always followed by a second pop-up for "SMS" and the icon is "Messages".
It's like it keeps forgetting each time how to access the SMS messages or something. Anyone else running into this?

Hi i had the same problem. It was really annoying.
By any chance did you restore your msgs using sms backup and restore?
Just go to settings there under applications select the default sms app as stock messages again and reboot hopefully your problem shud get sorted...

It's the Nova. With Touchwiz there is no issue. Reboot does not solve it. I've reported it to Nova.
Edit: There was an old Messages shortcut recovered from Nova backup made in another phone. After deleting it and taking the new one from all apps the problem disappears. Credits to Nova support.

What he did was, he deleted the messages shortcut on his desktop that was created by restoring a backup for Nova. Recreated the shortcut by copying the new shortcut from All Apps again.

Is there any way to unassociate a file-program relationship?
Allow me to elaborate...
I used handcent for texting on my g2. I sold that yesterday and got a mt4g, but I have a problem. When I installed it on my g2 and first opened a text, a message popped up and asked me which program I wanted to use and I clicked handcent. Ever since then I never had a problem with it on my g2, it would always open my texts with handcent. But when I opened a text on my mt4g it didn't ask but I didnt think anything of it at first. But i noticed now that when I get a text, i get 2, one for the stock app and one for handcent. Is there any way to "unassociate" the program with the text files? So then my stock messaging app won't work? i also tried going to "manage applications" and tried to uninstall the stock app but the box is greyed out and you cannot delete it, nor did I know if this was a good idea or not.

Disable notifications in stock app and you should be good to go.
1. Go to Manage Apps, find stock messages.apk and click the "Clear Defaults" button at the bottom
2. Use titanium if you wanna freeze or uninstall Messages.apk (not recommended since messages.apk have the auto-retrieve option for SMSs)
3. And yes disable any notifications in Settings of stock app
I am having a right mare! I use Handcent, however I keep getting dual notifications. One from Handcent and one from the stock SMS App. I have turned off Notifications from within the stock App and still they come through.
I have even gone so far as removing the MMS/SMS App with root explorer and still they persist. It is frankly driving me mental. I want to keep ONLY the Handcent one.
Can anyone suggest anywhere to look? I am rooted with Pauls R10 Modaco ROM!
You forgot to disable notifications from the stock app settings which I believe are connected to but not accessible from the stock settings.

Same issue I had. I went into the stock messaging app, under menu, settings, notifications, unchecked the box. That worked for me.

As per the original title I have gone into the Stock App and settings menu from there and disabled them and they still pop up.
You actually did not mention that and frankly I'm inclined to believe that it is still the issue as there would be no other reason I can think of why they would be coming up.

On second thoughts I wonder if this is coming from Elsewhere
If I enable notifications in the stock App I get The smiley face symbol with sender name and message, Handcent notification AND a 3rd one which seems to be the problem one. This simply sats You have New Message(s) You have an unread message. Also when the SMS is read this does not go away either
So where the hell is that one coming from LOL?

You mean when you enable notifications you get a 3rd popup that is the smiley face in a chat bubble? What happens when you open the unknown notification? What app opens? And if its the stock messaging app, try clearing its defaults.
That is correct about the smiley face chat bubble. When the notification pops up it will open up Handcent. I have tried clearing the defaults as well with no joy.
i had this problem when i was using Handcent
so i removed it
now i'm using GO SMS, same as handcent but better, and it does not have the problem that handcent was having
i only get 1 sms/mms alert instead of 2 when handcent is installed

OK I will give that one a bash then see if it solves it.
No joy, GoSMS just crashes on me. I still get the message even after uninstalling Handcent as well with the stock App

which ROM are you using?
maybe try another ROM?
Using Modaco r10. Might try another or a fresh install.
I use Google Voice and some other texting app... I want my phone to ask me everytime I want to send a text which app I want to use, so I "clear default" on the stock messaging app. but it keeps selecting back on it's own!! It's annoying. Does anyone know how to stop this? if I clear defaults now, few minutes later the stock app is "default" again!

I would suggest freezing that messaging app that you are not using. Titanium backup does this.

That doesn't help. I "turned off" stock app but my other messaging app (goSMS) then sets itself as default! when I clear defaults for goSMS few minutes later it will select itselft as default, just like stock app does. Now, if I uninstall goSMS then "hangouts" will be default and will select itself as default!... So for some reason, clearing defaults for messaging doesn't work because random messaging app will set as default on it's own, wheather is stock app, goSMS or hangouts.
I guess nobody else have the same problem??? I have 4 browsers, Opera, Chrome, Mozilla and stock browser app and everytime I click on a link (say, from a text message I click a link some friend sent me) phone will ask which browser I want to use and then I pick... that is exactly what I want on text messages! I need the phone to ask me everytime I send a text so I can choose stock app or google voice! but everytime I clear defaults, they go back to defaul on it's own.
If I receive a text message, I get a notification in the top bar. If i receive a second text the notification disappears from the top bar and I have no way of knowing that I have messages until I open the app. This is extremely frustrating especially since I am away from my phone often at work.
Anyone have any ideas ?
Sounds like an app causing a conflict... does it do it in Safe Mode?
To enter Safe Mode, press power until the Shutdown confirmation pops up, then long press the notification and acknowledge Safe Mode... the next boot will not load any user applications in memory, just basic Android services, test it there and see if it is still a problem, if not you have an app that is conflicting, if it is still there I would try a factory reset and test again.
It does not occur in safe mode. How would I go about figuring out which app is causing the conflict

This is a carrier SMS (text message) issue? Remove any app you can that deals with SMS or texting except the stock app, that is where I would start. Or any app that monitors notifications. Unfortunately, this is a trial and error process. Do you have a lot of apps installed?
Either that or factory reset, then add apps one at a time until it breaks.

Honestly, I don't know... Do you have lots of texting apps?

Test to see if WhatsApp is your conflict. Uninstall it long enough to see if it is the culprit. If it is and you want to keep using it, I don't know how to fix it, but at least you know more precisely where to start.
It is not WhatsApp causing the issue. Any other ideas ? I'm surprised no one else has had this issue. It is extremely frustrating.
I am still having this problem. I also get "unfortunately messaging has stopped." When receiving messages from one particular contact.
There are other apps that can do texting and act as a messaging app...I.e Facebook messenger, Hangouts, Skype, etc. The are also apps with access to messaging which you can find on permissions. As stated by acejavelin, you will have to start doing trial and error as this appears to be an app conflict if safe mode works. The easiest first step is to deny permissions to messaging and see if you can find the culprit.
Are you rooted by chance? I'm not asking you to root if you are not and I'm not claiming root is the issue. Try denying messaging app permissions first one by one. You can find this in Settings, Apps, tap the gear icon in top right, App permissions, SMS. If toggling one doesn't fix the issue, toggle the next one off. Just make sure to leave the stock messaging app on. If the text notifications problem persists, report back.

Denying permissions was an idea to try and make as painless as possible. The only options left for you to try are the most painful. However, as was asked once already, could this be something to do with your carrier (or your friends). While you could start uninstalling ​apps one by one, I would recommend doing a factory reset and start fresh when prompted (don't let Google automatically restore your apps). If upon a fresh install and update of system apps your message notifications don't work correctly, then it is a carrier issue most likely which you would need to take up with them. If message notifications work properly, then start installing apps one by one and testing as you go. Whether you uninstall or install one by one, it is not a quick process, but with a factory reset, you get a refreshed phone.
I shared a contact to Viber from contacts stock app and for mistake I pressed always and not only this time.
Now if I want share a contact from stock app it open directly Viber and I cannot chose other apps.
How can reset it to have the list with apps where to share?

Settings - Apps and notification - default apps. Change contact app from Viber to whatever you want
sorry for my bad english, but I wanted say an other thing.
Using contacts app and pressing "share" in top right (see attached file) it open directly Viber where to share selected contact.
Before my mistake, when I pressed share button, it open the list of app where I could share and the question "always" or "only this time".
I would like to go back to stock status but I cannot find how.

Open the App info, there would be an option named "Open by default", Tap that and there would be written at the bottom "Clear defaults", Tap that and it would stop being the default option for whatever you've set it.
