Hey there! your root will probably be lost if you accept the OTA (over the air) marshmallow. My best advice to you is this:
1. DON'T accept the update. (caps lock for emphasis only). You, as the subscriber, can only accept the update. The carrier can't "force update' your phone without your permission.
2. wait until a dev "captures" the update and "injects" the root (if available) in the marshmallow stock rom.
3. as a rooted user myself, exercise your due patience and wait it out. don't *ask* for ETA from a dev -- it's mean. =)

Full unroot doesn't seem to revert the device "Custom" status, which is what stops the OTA, to "Official" which is the status needed for OTA
The only way to return the device to Official is to flash a stock ROM with ODIN, that will unroot you and return the device to Official and OTA will work
And yes, Flashing manually is flashing a stock ROM with ODIN

Ohhh I understand now, thanks Durham. So I take it when I flash the new one with ODIN I will loose everything on my phone or can I do a dirty install and keep everything.

You only lose anything custom, like root or recovery, all your apps and files etc are safe

i rooted my galaxy S4 i9505 today using the steps here descripted: http://forum.xda-developers.com/showthread.php?t=2255190
now when i check for updates it keeps saying:
your device has been modified sofware updates are not available.
does this mean i cannot check for updates like this anymore?
should i unroot my phone to get this function back?

When a device is rooted, firmware is modified (customised) so the update is not available as Samsung considers it as another firmware.
If you want to get OTA updates back, you must unroot first. Flashing again the stock firmware without rooting it will allow you to have OTA again.
You can also use TriangleAway in order to reset your flash counter for warranty purposes.

No, after returning to official status, you can use whatever you want to update (KIES, OTA and Odin).
May I suggest you to use the pre-rooted roms made for i9505. They are identical to stock roms, are already rooted and keep the official status.

i installed triangleaway and now it's official.
but do i have to keep this app on my phone or can i delete it?

Triangle away is just for reset flash counter. If you're now on official status and the Samsung's OTA is available, there is no need to keep it.
Anyway, in order to work, TriangleAway (TA) needs root. So if you're unrooted, you cannot use it.
For the other roms like cyanogenmod, there is no need of TA. Their updater will update the rom regardless of flash counter or status, as it cannot be official anayway !

one last thing
triangle away didnt do it. i had to download OFFICIAL STATUS MOD(.tar.md5 and do it through odin.
now it really worked but triangle away isnt working anymore and SU says when opening: there is no SU binary installed and SuperSU couldnt install it. this is a problem.
is this really a problem?

I didn't understand you...but if you're speakin about sending the phone to Samsung, I think flashing it before to stock ROM and to unroot it would be a nice thing !

today my phone gave the notification of a new update. it can download it but when trying to install it it gives an error that it cant install it ota and i have to use kies?
i better didnt root because it is a phone of my employer
As you received your OTA file, everything is back to normal. However, sometimes OTA may not work correctly. You should then update with KIES or use Odin to flash the correct version.

I ask because I used to have a HTC Desire HD, and after rooting and installing Cyanogenmod, I tried to put the Nandroid backup of the stock rom back on, which was fine but for some reason wouldn't install the OTA updates. It would tell me there was an update and download it, but would fail to install.

If it does install you will loose root... But I believe if the system is found to be custom in any way it will fail on install of OTA or will actually tell you that the phone has been modified and no updates available for you

Thanks for the reply. Just out of curiosity about the HTC Desire HD that has since been given to a less tech-savvy relative, is there a way to unroot so the OTA update will work??
I rooted my N3 3 days after buying and then tried to get an OTA update. It didn't download first, as my phone was set to custom. After using Wanam's setting to "reset" the custom status, I could download the OTA update but couldn't install it.
Basically, with root you can still check if there's an official update available, but you can't install.

Anyone know how it actually tells if the phone has been rooted? Surely there's a way to reset it to unrooted/non-custom state so OTA updates work again...

The boot loader and the os itself scan for certain things such as modified kernel/recovery or installation of busy box.
The Samsung's aren't so bad, you can just flash back the stock rom and factory reset to start getting ota updates again. On htc phones you have to unlock the boot loader to root and its a one way process. Once unlocked you can never get ota updates again.

Once you have rooted, the system partition has been modified so Samsung doesnot allow you to OTA update. It checks MD5hash for the consistency. Factory reset doesn't help because it only format userdata partition.
If you r rooted, better go to sammobile.com, download the latest firmware version, copy it to sdcard and flash via Mobile Odin Pro. This way you can keep the old bootloader so you can fallback (downgrade) to the older firmware later.

OTA update works on rooted note 3. My Note 3 rooted and just yesterday it OTA update to MK2.

Ok you have to downlaod the original stock rom and flash with odin.
After that root it again. Everything fine now. knox trigger 0x1 at the moment.

I need to keep Knox at 0x0.
There must be a way of updating.
A couple of people have mentioned downloading from SamMobile and flashing back to stock. If I do this, what happens to twrp?
If twrp stays, I don't want it conflicting with a non-rooted phone (due to flashing stock) and being bricked
U can get upgrade with kiss not OTA but u must install wanamp exposed n change system into official. Its work on rooted stock rom.

Currently I am on MK2, with root access (stock ATT) I got a notification for software update is available, but when I try to install, it fails in between. Is it because of root access? Please suggest.
Not to be rude, but if you read a little bit of the threads you'd find that you CANNOT install an OTA update while you're rooted!
You have to un-root your phone if you want to install any OTA updates.

Best way to prepare for official OTA is just Odin back to stock, then just accept the update, 2 step process easy as pie. Tar files are here on XDA, but your search button seems to be broken so let me help you.

Thanks for your response. I kept the ODIN back to stock as last option. Just want to make sure that, that is the way to do it. I just dont want to go back to stock, if there is an another option.

Sorry buddy, but there is no other way. If you want to update to official stock 4.4.2 Kit Kat firmware, you must be on official stock firmware. If you'd rather not be stock, then stay on MK2 like many of us are doing until we have root. I imagine it will be in the not too distant future. Look at the progress these developers have made in just a few days. It's remarkable.

Now that T-Mobile has started soak tests for Android 5.1.1 for the S6, I went to the "Update" page in settings. I clicked update... and alas... it said my device has been modified in an "unauthorized way", and refused to update.
Hiding superuser from SuperSU's setting did nothing whatsoever. I have a custom kernel and I've rooted.
So a warning to all of you - don't root your phone if you want updates.

You need stock kernel briski
Odin
Stock kernel and stock recovery should be enough. Or flash the same ROM as you have on top on your current throught Odin, update and re-root. But I'm not sure that root is already available to 5.1.1
This apply to any brand root phone. No OTA will work with root phone, some more you in custom kernel.
Where could I get a stock kernel for Rogers mobile?
Actually anyone can still get ota normally if they just rooted their with everything stock kernel rom and so..

Mine was fine with OTA after rooting, if you have an issue then just flash stock recovery back and you will be good to go and still have root!

Then just re-flash stock recovery after rooting and you will be ok!!!
We all know that rooting borks the system files somehow as we all no longer have Deep Sleep after rooting so dropping stock recovery back resolved the issue for me and I no longer received the "modified" message when checking for updates. With TWRP recovery I do get the message. If that does not work for you then simply re-flash the stock rom, get your update (if any) and re-root if necessary.

Lot of conflicting info in this thread. I'm confused.
From what I understand, the latest Firmware update/OTA (OCF build, I am sprint) fixed the deep sleep issue. So if you have that build and applied root, you should still be good, right?
An if you apply root, you cant take an OTA because it modifies recovery. But you are saying if you root, then re-flash stock recovery, you maintain root and can still receive and OTA. Can someone confirm all this as accurate?

I've had a quick just around but can't find any info on the negatives of rooting the s6. What functionalities do you loose by rooting this phone even if you install a modified Samsung rom? I didn't get the z3 because once rooted you lost digital rights to the hi def audio and camera processing

Yeah that's true, you won't receive ota while rooted.

You can find latest stick firmware here. Latest oreo is CRC7.
If you update you will lose twrp/root. You will be fully stock.
Alternatively you can try a custom ROM

You don't always need full wipe. You can dirty flash most updates.
Only need to wipe if it's a new base.
