I rooted my S4 when it first came out and I have never updated it. It won't let me install the OTA updates, but I was wondering if there are any benefits to the updates and should I unroot and update? Much appreciated!
No need to unroot! Just do a system wipe and flash a custom ROM that has the newest version of 4.3 incorporated in it.

I wouldn't update/take the OTA for MF3 if you are currently running AMDL firmware or previous older firmwares. The MF3 OTA update updates your bootloader and thus seals an exploit that blocks your device from using custom recoveries/kernels.
If you do take the OTA for MF3 for what ever reason do know that you can still flash custom ROM's by using safestrap after rooting it. Just don' attempt to flash any recoveries other than that provided by the app safestrap.
As for benefits on MF3? I haven't noticed many improvements IMO other than the official ability to use apps2sd. App2sd can be easily replaced by third party solutions. I suggest you stay rooted and install a custom recovery such as Philz touch, lastly, flash an MF3 based ROM via our android development section.

I unrooted my phone and went back to stock. Everything downloaded perfectly with no problem. I even updated through Kies, however, I'm still on MDL and when I try OTA it says my phone is up to date. Whats the deal?
if you want root, custom recovery, or custom roms you may not want MF3. you can stop the OTA update and flash MF3 roms without losing root/recovery.
Do you still have a custom recovery? The OTA will not install unless you restore you entire phone, including the recovery partition. Just be aware that once you go to MF3, there is no way back (yet).

Last I saw, Kies isn't updating MF3 yet. So if you use Kies, you can't use it for MF3 yet.

OTA update is comming in waves., so looks like is puled for now.
I'm trying to get MF3 OTA as well. I unrooted, but I still have custom recovery. I'm on MDL as well. Is it really necessary to flash the stock ROM? I was hoping the update would just overwrite it with its own recovery. Will flashing the stock ROM increase the binary counter?

You could always flash a MF3 based ROM from the development section. I'm currently running SHOstock 2.1.

Are you sure you want to update? Why not just flash a 4.3.1 rom to your device instead and stock to AMDL firmware.
However if it hasn't manually updated to MF3 you can go into your settings and search for updates, or it should automatically update on it's own. The only thing that would prevent it would be if you've flashed a non TW based ROM, changed the framework + kernel, or froze there processes needed to update. Just a stand alone root won't prevent it.

I am not on MF3. I tried to install the AT&T minor update before, but it failed twice. I did freeze some stock apps. If I unfreeze those apps, the automatic update should work then? That's very good to know. Thanks!

Just to be clear you never got/took the OTA update to mf3?
If you still have the mdl bootloader then you will be able to update to a new rom that is based off the new att firmware MJ6 soon. I would wait until a good rom is out to flash rather than getting any OTA update. Once you go to mf3 firmware you cannot go back to a previous firmware and you are limited on what can be flashed to your phone. If you take the new OTA (whenever att actually releases it) you will be stuck on that firmware and not able to go back to a previous firmware.
So like in my situation I have the mdb or mdl bootloader still, rooted, and I can flash any rom I want whether it is a mdl/mf3/ international firmware/ or when available the MJ6 firmware. All of this is harder/not able to do if you ever get OTA updates.

What until one of the devs creates a flashable zip that you can flash in cwm. It'll probably be only a couple of days now that the leak is out.
So I have my S4 roooted using the CF Auto Root and flashing stock MF9. I installed the TWRP through Goo MAnager
This morning my phone request me to install the 4.3 update OTA...
I thought that rooted phone lost the OTA update capabilities?
If I wanted to update to 4.3.... Should I flash to 4.3 using Odin or should I go with the OTA?
What about the Knox boot thing?

If you didn't install a custom kernel you probably will be able to take the OTA.
You will lose root, and your custom recovery.
You will be stuck with knox bootloader.
You should spend a whole lot of time reading throught the stickies, how-to's and follow-up posts.

Yes you can.
HOWEVER I would suggest you read a whole lot more on how to do that and the implications of doing so.
To get the MJA firmware (modem & files) WITHOUT tripping Knox (locked bootloader) check out Unknownforce's post(s)
IF you just want 4.3 you can go ahead and flash cnexus', Unknownforce's, negamann303, or Sac's ROM(s) but make sure you follow their OPs on how to do that specifically using Philz recovery and rebooting recovery before actual ROM flash.
I sense that you just want to 'jump in' to 4.3 right away. There are many things to understand before doing that. If you wish to not be 'surprised' by an issue that is/has already described and remedied then read a bunch first.

for years, the first thing i did when i got a new phone was root it and install a new ROM.
Now things seem to be different for me.
i immediately rooted my phone but regret not researching this phone and Android 4.3 and 4.4 better before rooting.
i noticed a lot of the roms require that you flash the leaked KitKat. i tried to do this but it fails every time. So i figured i will just stick to what i have now and wait until the official OTA update.
Well that can't be done since i rooted my phone.
Now for my questions.
Do i need KitKat before installing CarbonROM and if not can i install this instead of the leaked ROM as a prerequisite to other 4.4 based ROMs?
Is it plausible, and perhaps better, to wait for an official KitKat firmware to be downloadable from XDA?
Is there anyway i can get OTA to work again on my rooted device?
Is it worth going all the way back to stock ROM and unrooted device just for OTA release of KitKat?
Is that even possible now that KNOX has been tripped?

Any CM based rom still requires JELLY BEAN'S Boot loader.. so if you want CM/CARBON/AOSB etc then do not upgrade to 4.4.2

You cannot OTA update since you have rooted. You can only download stock firmware and flash via Odin. And yes, you have to root again, also via Odin.
A new (custom) rom is another option, I have no idea with it.
For the time being, I would browse the Note 3 Android Development forum and see if a custom ROM is what you want. If it is, then by all means go ahead and flash one. If not, then upgrading to 4.4.2 and rooting is the best bet. Personally, I was on stock 4.4.2 rooted, and it didn't take long for me to flash a custom ROM. I'm on my third custom ROM in a month, so it can definitely get addicting.
You can update via OTA.
Thereafter, flash the old kernel xxund3.
root via towel root, and reflash the Kernel that came with the OTA update.
All via Odin. I don't think there's any way to do it, yet, and at the same time keeping knox 0x0.
