A little background: I rooted my phone right when I got it over 6 months ago and that was it, no Roms or anything special, everything was left stock after root. Bootloader is still unlocked.
For the life of me, probably because its been so long since I've done it, I can't figure out how to get updates again now that I'm trying to get all the latest security patches and update to Nougat and that's all I want to do.
Anyone link me to a thread or explain what I need to do to be able to flash the latest factory update and update Android? I've tried flashing images in TWRP and it gives me this error:

What OTA did you try to flash on your MM?

You can't install OTAs normally with a rooted device. You'd have to install a full OTA via ADB side load. Otherwise, you need to fastboot flash factory images. Or, return your device to stock first.

You can't flash android 7 google factory image through TWRP
You have to either use fastboot commands or use adb with flash-all.bat but that will result in losing all your data.
Just get OTA from MM to Nougat and you'll be just fine.
Got it. So just find a 'getting back to stock' thread and follow it will fix my issue?

It seems you have CWM or some such installed over the stock recovery, just flash the recovery to stock or use CWM and flash to 4.2.1 that way

How can I flash the recovery to stock ? Thanks.

Have you manually altered any system files or manually installed or overwritten a system app? That gives me the same error.

I take it when you originally flashed to CWM, you never backed up your stock recovery? If not then you can flash back to stock with the "nakasig" image from here - https://developers.google.com/android/nexus/images#nakasig scroll down to Nexus 7.
Same problem but not rooted
I got the same problem aswell. Altough i did never root my Nexus 7. I got this error as fast as i wanted to update the device. i have tried to push the update to it via the computer via android sdk (Manual update) It wont work. I get the error following "Assert failed: apply_patch_check (emmc:/Dev/block/platform/sdhci-tegra.3/by_name/lynx 500736" and so on. The version is "JZO54K". The Nexus 7 model is a 32 gb WIFI version. Any solution?
Hello everybody, I don't know what to do, I'm trying to update to Lollipop (I'm comming from Stock android ROM on my device), the phone do the necesary stuff and when it reboots it stays the same, no lollipop installed, no error message either. The phone is exactly the same as before. What could be the problem?

Yes, it is on KK.
How are you updating? Are you using OTA(a notification that tells you that there is an update available)? Or are you flashing factory images via fastboot?

Is your bootloader unlocked? If so have you rooted or installed a custom recovery?
I would flash stock 4.4.4 system partition image in fastboot and give the ota another go.

Yes and no, respectively. And if you were unencrypted, it will force encypt it.
But the latest SuperSU beta is already up, it's systemless, and it disables force encrypt, and removes verity.
Do existing root methods work on the official build?

I'm on Latest PureNexus Rom don't know if it's unencrypted or not. will that make any difference?
I got the OTA but damn..858.6mb. much larger than I was expecting. I guess there is more in our OTA than the ones the 6p got.

Look under Security in Settings, if it says under Encryption "Encrypt phone" then it's unencrypted.
And I certainly will not answer your second question, it would start another long fight.

Caution Project Fi users
Project Fi
Not sure if it's just me, but my N6 has been on "Activating...." for about 10 minutes. Nothing happening...
Will post an update.
EDIT: Took about 15 minutes for Fi to Activate. But all appears to be well now...
Saw many post from new users and senior members as well and most of the time there are lot of confusion on the OTA part, especially for the rooted phone. Few says it gets (I am one of them) and few says it doesn’t as rooting capabilities modifies the system boot.img and also we have unlocked bootloader so device wont get the OTAs. I have been using the Huawei/Honor phones for 2 years now and have been getting all the OTAs on rooted phone and confirmed the same many time but still there are lot of confusion and users thinks they wont get OTA on rooted phone.
Just confirming here that you will receive OTAs on rooted phone without any issues. This is 2nd update on my phone since rooted in past 2 months.

Note- I am not using any firmware finder or other things for this as I dont trust on FF as it messed my Honor 5C in February and I given up on it.
Instructions-
If you are rooted but then rolled back to stock recovery, just download the OTA and update.
If you are rooted with TWRP recovery, flash the stock recovery first and then download the OTA to update. (TWRP wont be able to update OTA)

Oh OK, as screenshots were for another phone (5c maybe), i thought 5x could be different.
So only stuff needed is stock and recovery stock and check OTA ?
Other thing, can i downgrade with twrp backup or is an add-on ZIP to flash also to do like aex->b340->b370->b340->aex ?

That was for 6X.
You can restore the twrp backup to downgrade not sure if can go to MM from Nougat but Nougat 350 to Nougat 340 is possible.
Yes only thing is you need to be on stock rom, to check for uodate you can be on twrp no problem but to install, you need to switch to stock recovery.
OP updated with instructions.
