Are there any custom roms that you can flash from custom recovery that will update the rom, bootloader, and radio?

Only if you flash a rom that is newer than the one you have, like flashing from stock or custom 4.2.1 to custom 4.2.2 rom.

Paranoid android 3.94

does paranoid android 3.94 works on Android 4.3 JWR66V? and what feature doesn't it support?
PA is working on JSS15J.
No, you need to flash the JSS kernel first.
I have no idea, probably it has all the features with extra features has well.

If u r on 4.2.2 u need flash radio and bootloader first (flash in recovery)
If u r already on 4.3, so flash rom first -> gapps, then full boot, then reboot to recovery to flash kernel

No idea, that it's what I just asked in that thread, maybe it is in a thread about the kernel or something.
It will not brick your phone but even if it did it would be a soft brick which means that you cannot boot into the kernel/rom but you still have access to the bootloader and recovery so all you really have to do is flash an other kernel to fix that issue.

[Q&A] Flashing recoveries and roms

Just got a Verizon S5. Downgraded it from lollipop to the nk2 version of kitkat 4.4.4, rooted, busyboxed & safestrapped. I was wondering if it is now possible for me to flash twrp or clockwork recovery. Also is it safe to flash vzw based roms via safestrap on my nk2 kitkat build?

Before you can install Xposed, you need a custom recovery and a deodexed ROM.
I have custom recovery but what about deodexd rom? Have to install custom rom?

Custom ROMs are generally deodexed.
And it might be easier than deodexing your current ROM.
Ok thnx
