I am running LeeDrOiD, but I know many people have this issue.
If you are trying to update Superuser from the market, and you get invalid signature and installation fails. This is my work around, which works for me.
My rom had superuser.apk and not Superuser.apk, which linux takes as two files whilst windows references everything in capitals.
Download Superuser Update Fixer.
Run the application, which will say that signature fails. Then run the fix, which will say okay all the way through and the signature still fails.
Download Root Explorer, and mount /system/ as rw.
Go to /system/apps/ and you will find Superuser.apk and superuser.apk, rename or delete superuser.apk and then rename Superuser.apk to superuser.apk.
Restart your phone.
Go to app drawer, and launch Superuser. Your whitelist and blacklist has been erased.
Run Superuser Update Fixer and you should see signature match is okay, now click update from market and enjoy.

I don't think there is. There may be another app that does this job though. You need something that can mount system rw.
It may be possible to do this step with ADB, however I just posted how I did it.
ES file explorer has this system rw option, it says that it only works with CM and some other rom but it works for me and I'm running leedroid. Only problem is you have to unmount and mount it again every now and then.
Yeah to make it work just select the non CM7 mod option, HIAPK i think it's called? either way just select that one, apart from what the guy above me said about the remounting every now and then, should be a good substitute for root explorer
I downloaded superuser from market and the fix but wen using es explorer i only see one superuser?

I only have the Superuser.apk, but still have problems on the update. I had lost root and just decided to reroot, but got the Ninja Icon app. I tried to update - sig failed. Tried the Update Fixer and on changing to 644 fail, check sigs fail. Then I tried this.
Any other ideas on how to get it?

i just had to delete , the file from the folder ( directory ) the "rename" did not work .
after delete & re-boot , the upgrade and installation worked fine !

Ok, never seen this before and suspect SD card corruption.
I did a nandroid backup today before I flashed a custom kernel. Everything went well. Now I am getting low space alerts (got the 8GB model). I want to delete the backup which comes in at 1.8GB. Problem is, the permissions are wacky - the folder perms are rwsrwsr-t (775 with set uid, set gid and sticky).
I can't delete or change permissions with either root explorer or from the shell as root!
Has anyone seen this before, or have a solution ?

Same here. No clue how to get rid of it.
This is what I did when I switched from CWM to TWRP
1. Get Root Explorer
2. Navigate to /data/media/clockworkmod/backup
3. Delete whatever backups
4. ?????
5. PROFIT!

Its a common issue with some versions of CWM, but Koush has released a (radically) new version

If I delete with root explorer I get "delete failed". If I adb shell in and `busybox rm -fR` I get "Operation not permitted"
With those steps?

Phonic posted a script in the "[RECOVERY] r3 (6.0.0.4) - Interim ClockworkMod recovery for Nexus 7" thread in the Android Dev forum,
when executed thru CWM will delete undeleteable backups
didnt use it myself, I used Solid Explorer to delete /data/media/clockworkmod/backup/......
Ok, I rebooted into recovery and was able to delete the files with adb shell.
wiithepeng: Sorry, didn't see the /data/media path at first glance, I was going straight to /sdcard - so it might have worked your way.

Try THIS. Common problem and fixed in the newest version of the Recovery from that thread AND apparently the newest CWM directly from Koush.

Thanks bro... Root Explorer is premium so even ES File Explorer works as long as you are rooted and grant it SU access, which would be anyway as you have CWM.

Wahay, Fix ed
I was going to make a zip and flash as i thought all was lost but then I just fixed this via adb using the following commands, I didn't get any errors and it was successful, here is what I did,
# cd /data/media/clockworkmod/
# chmod 777 backup
# cd backup
# rm -rf <backupfilename>

I install busybox manually using the latest version in my /system/bin (tried also /system/xbin) and it successfully installs but after a while when i go back to the app it says it has more than one copy installed when i only installed it once and it also removes old and other copies of it when i install it.

you must've installed one in system/bin and another one in system/xbin
delete any one of them

the installation deletes old and other copies of busybox. I also confirmed this in root explorer

i am not sure but i think that when u root your phone it installs a version of busybox in system partition maybe that is causing the problem
I updated to JB 4.3 via adb/fast boot and everything went smooth. The only issue I'm having is that when setting up ROM toolbox ad blocker I'm getting an error can't mount system read/write after the host file is downloaded. I installed busy box beforehand and had no problems mounting the system r/w there and also able to mount r/w inside es file explorer. Anyone have any idea what's going on...I'm I missing something?

Yea, I rooted. I used a version of super su that is recommended for JB 4.3. I updated the su binaries. There's something keeping the ad blocker from mounting r/w on the / I decided to go back to 4.2.2 for now. I was having another issue with 4.3... I couldn't uninstall the stock launcher through titanium backup. When I tried it said the system apk couldn't be located. I didnt really notice much to speak of in the way of new features in 4.3

Hi,
I rooted my device with Odin/CF autoroot (still on stock rom)
I now want to get the official update. I've unrooted by using the 'Permanently Unroot' within Super SU. I've cleared the cache partition in recovery. I do not have an SD card.
It still says modified and won't update. Can anyone offer assistance?

The problem is going to be you have to be rooted to delete it. It is safe and should have been removed before you unrooted.

Rerooted in the same way. Ensured I am rooted (even downloaded Root checker). Navigated to system/app but there is no busybox there :/

dexdump
su
Nothing busybox related.
I've done a full search using ES File Explorer of my local files - 0 results found for busybox.
This may or may not have anything to do with the update issue but it's worth a try. Sometimes the damensu-old file will remain in xbin after unroot. Next time before unrooting uninstall any play store update to the supersu app then unroot from settings in supersu. After you unroot use es file explorer to confirm that the only file left in xbin is dexdump. Then try the ota update.

Completed all of these steps. Still saying 'Custom' :/
Sounds like you need to reroot then use triangle away, then use those steps.
