Tried it via recovery and via settings and every time it's not formatting the internal storage
Is this a bug?

Usually, a factory reset erases /data without erasing /data/media.
So you don't lose videos, musiques and all personal files you put on internal storage (which is mounted as a SD card by the system).

Hmm ok.
It's just with stock recovery a factory reset completely wipes the internal sdcard, that's the whole point of a factory reset.
Anyway I found the option to format the sdcard in the menu via CMW recovery, just seems an odd way to do it.
Maybe it's done that way to protect the user in-case they do a reset and lose the zip file their trying the flash, that would be pretty funny.

Hello,
I cannot wipe data trough CWM, and cannot install new ROM (it boots forever).
Looks like I have got internal memory problems...
I can boot CWM only.
Any idea how to format internal memory thru CWM?.. Or any other advice?..

Have you gone into CWM "mounts and storage" and formatted system, data, and cache?

I just "wiped" it all. Is there any menu choice to format them?

Well if you went into the "mounts and storage" menu as advised, you'd see only two options for system, data, and cache, which would be "mount" or "format".
Which would you choose?
Somehow all that CWM formats didn't work for me...
Even after I placed the empty file"eraseData" (according to Thor) to CWM folder....
Actually, hardware reset saved my tablet
It didn't format the whole thing too, but it cleaned /data/ at least.
Any way, thank you very much for your help.
Does there exist some tool like "checkdisk" for Android?
I believe I still have to check somehow my internal memory card...,

I did an extensive search for an android disk utility, but couldn't find one, sorry
Oops, just found one, but it's only a defrag utility:
https://market.android.com/details?id=com.disk.defrag.rubiks&hl=en
long shot.. but.. you haven't encrypted your tablet have you?
If you've encrypted your tablet in order to access corporate exchange servers then you will find that none of these will work until you've done a factory reset (through the annoying as hell switch flicking method )

Unfortunately yes all of your stuff it's gone. Factory reset is what you are supposed to do. Sorry bud.

I adb'd my files over and reinstalled eos, but no file managers can delete anything off sdcard... permissions look good but still no dice

When you chose FORMAT DATA, what did you do later to install a new rom?
Format Data = erase Internal Storage. You want to do a factory reset when changing ROMs
I just tried a ROM for the first time on my Nexus 7 (though I've used a lot on my past phones) and holy ****, coming from a non-Nexus device, I wasn't expect this, it wiped out my internal storage partition (/sdcard) as well as my data partition.
Losing the international storage partition is really painful, as that's where all my clockworkmod backups were.
Does this happen every time a ROM is flashed on a Nexus 7? (In case it makes a difference, this is the ROM I flashed.) Does this happen every time an update to a ROM is flashed?
For future reference, is there any way to try ROMs and flash updates without wiping out my whole internal storage?
Do you have a 3G?

over the air system updates shouldn't delete any data but as far as I know flashing a different rom will wipe everything. With a phone the data is stored on a separate physical device such as a microsd card but with the nexus 7 its all held on the internal memory. You could use an otg cable and thumb drive as external storage for backup purposes.

So what do people normally do when an update to a ROM comes out? Do they fully backup everything and then do an advanced restore in CWM to get back their data? Or are most people starting fresh on every ROM update?

What?
A rom shouldn't wipe the Emmc (internal sdcard), coming from Samsung phones that all have 16gb of internal storage plus a slot for an external card, i have never had it wipe my storage. Either internal or external.
I have also flashed a few roms on the Nexus and the ONLY thing that wiped my storage was unlocking the bootloader.
Looks to me like you were answered in the ROM Thread that you referenced.

Based on my experience with the original Droid, flashing a new rom usually calls for wiping system, cache, data, boot, and dalvik. Internal memory data is deleted, but external microsd storage is not cleared. The N7 only has internal memory, and that is cleared when doing the wipes prior to installing a new rom. You should copy pictures, video, documents, downloads, music, saved texts, etc. to a pc or OTG storage along with the backups before the new rom.
Wiping system and data in recovery does not touch /sdcard. sdcard should remain intact unless flashing a factory image.

This.
If you want to be completely and absolutely sure it will not delete anything, open the zip go to:
META-INF/com/Google/android and open up the updater-script file in a text editor, look through and you will see every command that is given in the flash.
You will most likely only see it format the /system partition. Which is why you manually have to do a factory reset in recovery, which formats
/data (where your user apps and preferences are stored, as well as the dalvik cache is)
/cache
And the android secure file which is in fact located on the Emmc, but that is the only file on that partition it touches.
Thanks all, turns out the line that killed me was in the instructions for the ROM I flashed, the flash instruction was:
fastboot -w flash system system.img

That -w flag is what wiped my internal storage.

@manekineko @studacris Can you please elaborate, what do you mean by that ? I am intending to flash a different ROM on a different device.I extracted the firmware zip and checked every file but couldn't find "wipe (-w) in fastboot with system.img".
Thank you
So I want to wipe/format my Internal memory/SD Card to make it all fresh and clean again (too many unused/leftover folders). So my question is, what will happen when I click the Fomart /sdcard on CWM? Will it delete all the files and folders in the sdcard? Will the ROM still be there after I format the sdcard? If the ROM is no longer there, how can I push a ROM to the sdcard after I format it?
If there is another way to wipe the whole sdcard without manually selecting each folder and deleting it, how to do it?
P.S. I have copied the sdcard to my computer already.
Thanks for the help!
use the wipe script

From what I get from his explanation in the OP is that, it just wipes the same things as if I were to do:
- wipe data/factory reset
- wipe cache partition
- wipe dalvik cache
- format /system
- format /data
- and wipes some other stuff on the sdcard
am I correct?
What I want is to make the whole sdcard/internal memory clean like when I first bought the N4 and root/unlock the bootloader and install the recovery. I do not want all the folders like the goomanager, foursquare, romtoolbox, etc folders because I do not use those apps anymore.
So I downloaded an update for Vemon Rom and went to flash it, I could remember the password I made for TWRP so I restarted my phone and ignored it, But the data on the phone got corrupted, I serarch online to see how to fix it and I saw Formating the userdata helps. So I did but now the phone is back to stock. I made a TWRP backup about a week before the update and now I can't find it no matter where I look, My SD card is merged with the phone memory, not sure if this info helped or am I boned and have to start completely fresh again?

I'm not up to date on SD-Card merged. But formatting userdata wipes internal storage, so it's possible your sd-card got wiped on the process as well.

Well I tried looking for the backup before I did the Userdata wipe, also I'm sure it doesnt do internal storage, just system/data/cache its like a factory reset

I'm sure you know this, however.
Sorry I couldn't be of any help.

Rather gotten any helpful reply than none, thanks anyways bud
Formatting userdata is formatting the internal storage. If you had the Micro SD card added as adoptable storage, then your internal storage and Micro SD card can't be separated - what you do to one affects the other. So unless I'm misunderstanding something, all your storage got formatted.
Wiping doesn't erase your internal storage, but wiping alone wouldn't have solved your problem.
