Ok then if I flash the stock rom will it only unroot or will it reset binaries also.

Its downloaded OS upgrade to 4.3, currently on 4.2
I haven't installed it yet as it states you cannot downgrade after this update.
I will probably be interested in custom roms and rooting, if I update to this will i not be able to root etc?

One thing people have been confusing lately is a soft brick vs a hard brick. They freak out when theirs phones won't boot past splash screen. When your phone won't turn on at all. That is when you are hard bricked and are pretty much screwed.

Yea you just flash it in recovery then typically wipe Cache/Dalvic afterwards. However if you're flashing a ROM update you're going to want to flash the kernel after that since ROMs contain their own kernel that would just wipe out the one you flashed prior.

Yes you can. Bootloaders on sprint do not block you from using ANY custom ROM.

Might be a bad backup or recovery, try flashing the newest version and then try your restore again. Worst-case, your backup is corrupted and you'll need to start fresh on whatever ROM you have.
Are you trying to restore your backup for some reason?
Found out it was TWRP 2.7.0.0 recovery, but the backups go through and when I reboot it hangs at galaxy s4 screen. Scas custom rom would hang at Android kit kat rotating loading screen. I did give it 10 mins just in case it was the first boot but it never booted.

You need to use Philz or TWRP 2.7.0.1
Odin the recovery for best results and when flashing a ROM reboot recovery after doing wipes, then install ROM

There is no need for safe strap . the bootlaoder is unlocked. If you're talking about the safe strap Roms from Verizon. They should work.

Sprint phones NEVER require safestrap. That is a Verizon thing because they have locked bootloaders. I'm on NAE rooted with Knox tripped and don't have any issues flashing Roms.
