I'm planning to buy a Nexus 4, but I would like to know if I can lock the system bar while playing games for avoid accidental touches like I can on my ASUS TF300T. I left a screenshot of my tablet with the system bar locked.

As far as I know you can't do that on stock ROM. However, if you root your phone and install a custom ROM like Cyanogen Mod, you will be able to hide the navigation bar completely to have the full screen available while playing games. You can toggle this by long pressing the power button and then there will be an option for hiding the bar in the reboot menu.

In Nexus 7 if you want to go to quick setting you just swipe down from status bar at top right if you want to open notification you swipe at the left.
Are there any mod to do the same as Nexus 7?
2 finger swipe is kinda hard you know. Human finger are different length

Paranoid android has this if you run phablet mode
So I've been working on a theme to post at mycolorscreen.com and when I was creating the wallpapers I took a screenshot
to get the exact size of the screen not realizing the soft key buttons covered the bottom portion of my theme (in Tablet UI).
I can get around using Apex Actions to see my recent apps and quick settings, but the problem is when I'm in expandable
desktop mode and I'm using an app I don't have the back or home button therefore I have to hold down the power button and
get out of expandable desktop mode and its just a pain in the butt and such a hassel. My question is is there anyway I can
use my volume up button for home and the volume down for back? Or perhaps an app someone knows off that could help me
with my situation?

Flash the latest Paranoid beta (v2.99 1/14/13) and turn on pie controls under Settings>Toolbars and you'll have this when swiping from the bottom of the screen in expanded desktop mode.

I like having the soft keys always present, as compared to using pie, but I want 3 dots instead of actual icons all the time so it doesn't feel too intrusive. Is this possible?

Depends on the ROM. On most of them you can just theme the navbar icons. So, yes it's possible. Check out the themes and apps forum section.

No, you need PAC or AOKP. And this isn't the right section for this
I find the virtual buttons a bit of a nuisance, I would much rather use gestures. I originally wanted to hide them only on my home screen, but it seems it's all or nothing with qemu.hw.mainkeys in build.prop.
I'm fine getting rid of them, however I'm wondering if there is a gesture system I can have instead, for example a swipe from bottom takes me to the home screen?
Edit: I'm on rooted stock 4.3.
I'm using cataclysm ROM which has a unique feature which fades out the buttons after ten seconds in any app. Other wise I think there's an xposed module that can have swipes to navigate.

Thanks man, turns out I was Googling for the wrong thing - once I figured out that they were called navigation bars I came across an app called " GMD Auto Hide Soft Keys" for rooted devices. (For future people)
I'd rather keep with rooted stock for now but I will be sure to keep an eye on it for when I decide to dabble in roms.
