Use titanium to backup all your apps. Flash full stock tft, lock bootloader, run update, unlock bootloader, root, restore titanium backup.

Trying to run fastboot to either unlock my bootloader or run recoveryPLAY comes back with a fail after I did the exact same thing. Relocked my bootlaoder, reflashed the ftf back to stock 2.3.2 then ota'd. Now I am unable to unlock my bootloader and to get into recoveryPLAY as it comes back as "Failed, phone must be rooted".
If I were you I would wait until there is a 2.3.3 ftf file that has root embedded into it or a sure fire way to root 2.3.3, as now i can neither root nor unlock my phones bootloader.
I was able to update and re-root using the exact method I described, except I didn't do a titanium backup.

That will wipe all the data off your phone, of course. Make sure you have a backup of your apps and data.
I don't really understand what state your phone is in. If you haven't done anything like re-do the oem unlock, you should just be able to flash/boot to Clockwork Recovery and then flash the superuser zip again. Try this method.
That happened to me too when i updated to 2.3.2. What I did is use the superboot for 2.3.2. Its in the android development section. Just look for it.

How can I safely update 4.5.91 to latest ota? My bootloader is locked, my phone is rooted with something called fastboot.
The ota update notification is getting annoying. Please help.

Just an FYI, "fastboot" is a protocol used to flash system files:

Either way, if you want to stop the notifications you can use a root file manager (such as Root Explorer) to freeze the "Updater.apk" (or Upgrader.apk?) in the /system/app folder by adding a ".bak" to the end and rebooting.
You can maybe try "rootkeeper" and do the OTA but I don't know the extent of your modifications so I really can't recommend that.
Or you can take the leap and unlock the bootloader and flash custom ROMs.

Or he can use the Automatic Update (PC Only) from here if he wants to stay stock:

That will flash the 141 sbf onto your phone so you will lose root
Then you can re-root using the preinstall method using Fastboot again.
or just root / unlock and load a custom rom They are FAR superior that any stock atrix firmware! period!

Boot loader will stay unlocked, root will be deleted if you're wiping /system.

If you flash factory image via fast boot you will lose root and custom kernel. Boot loader will stay open until you lock it again using toolkit or from factory image command via fast boot.

Don't bother locking your bootloader. You'll just have to wipe everything the next time you go to root the phone or flash anything

Pay attention. He was responding to the post he quoted and telling that member the proper way to lock a bootloader.
After installing googles 4.2.2 update through CWM, my bootloader remained lock, but i lost root and have no custom recovery. I used Mskip's root tool (which is absolutely amazing) to root it in the beginning. i'm wondering if i go through the root process again if that will be fine. its a one touch do all (unlock bootloader, root, install busybox, install recovery, etc). what i'm curious about, is if the bootloader is already unlocked, will the toolkit trying to unlock it again do anything bad?
unlocking the bootloader will not effect the phone in any way...just unlock bootloader and re root.i also did update then re rooted

I am trying to update my tablet to lollipop. But every time I do the OTA update it makes it halfway through and says Error. I would like to update to lollipop and then root it again. What should I do. I was rooted at one time. I even did a factory reset and can't get it to update.

Is your bootloader unlocked? Have you tried flashing the official factory image through fastboot? The most friendly utility in this situation is Nexus Root Toolkit. You can get root easily with it as well as unlock bootloader, flash kernel, rom, basically everything. I'd really suggest downloading that.
It was and it updated to 4.4.4 and I lost root. So I can use the root tool kit to update to lollipop?

I'm not sure, but I think you can. Search the web for that one. Your bootloader NEEDS to be unlocked in order to update to lollipop. If I were you, I'd flash the image using flash-all script provided in the factory image package. It is fully automated and I haven't experienced a problem with it.

Found this post through Google after having the same problem trying to apply the 5.1 OTA to a formerly rooted Nexus 7 Grouper. Using the Skipsoft Toolkit to unroot didn't work right, kept producing a aituation where it wouldn't boot Android and attempting to flask the stock image would fail too.
Used Nexus Root Toolkit "Flash Stock + Unroot" option to return to stock, and then applied the 5.1 factory image using the no wipe option and regain root and everything worked PERFECTLY. All my user data is even still intact.
