Are you supposed to flash a kernel again after you update your ROM or will the same kernel be there?
If the kernel is still there will I have to edit the kernel settings again (undervolt, gamma, overclock, etc)?
you always have to reflash a custom kernel after a rom flash. the rom overwrites what kernel you have with its own lernel.
If you have Franco kernel app, settings will be saved
For freq, UV settings, you can also use other apps like setCPU

Because of the following kernel changes see below.. Do i need to flash pa_mako-Kernel-4.3_JWR66V_HALFBREED.zip before i use any other custom kernel? I only prefer Semaphore or franco as my kernel because it does not touch any of the /system files. For example Semaphore uses the stock Thermal Control and then my question is how it would be the cause or effect? If i flash Semaphore kernel and then it would still use showp1984 Thermal Control? Is there any conflict on that? This is very confusing. Thanks for replies in advance.
