I posted this question in the tmousa general forum, thought I should post it here
two .pls files disappeared after the first time I ran android. I have no clue how or why but that's exactly what happened. I copied the files back to Storage Card\My Documents\ , plugged in usb and let active sync connect. the files were still there. I then copied over the Android files, and checked again. both files still there. Restarted the device, checked for the files still there. Navigated to the android folder, ran clrcad and haret and android started. Did the initial setup and let android load completely. I then restarted the phone, checked for the files and they were gone . They were the only files gone. Why would android delete those two files??

First, LOVE the "similar thread" search results, pure awesomeness. Sadly, they didn't have the answer or question related to the problem I'm seeing.
Regardless of whether I'm on my PC laptop or MacBook, the files I see in windows explorer/android file transfer aren't the same as what's on the device.
For example, I wiped my titanium backup folder to create fresh backups. After deleting all the files I used Root Explorer to go in and verify that the TitaniumBackup folder in "/sdcard/" was empty, and it was.
Plug my phone into both the PC/Mac, it's still showing files in that folder from before I deleted them. Same with my text/sms backup, I use rerwares mybackuppro and it saves everything as zip files. Saved everything, went into the folder in we/aft, didn't show the zip I just created, showed zips from the previous days.
Now, if I wait like a day or so, and then go back into the phone, it's like it finds them then, like what I'm seeing on the phone isn't up to date or something with what I see on computers (this makes me miss external SD cards, very very badly).
Anyone else notice this? Happening with both N4's I have right now (one's a replacement, going back). Very frustrating in trying to transfer all of my info over but can't because it's not finding my backups that I just created.

cannot transfer files via usb- stuck in "calculating the time required to copy files"
been trying all afternoon to copy files from the phone memory to the computer (pc) but no luck. i am connected via MTP but it hangs at "calculating the time required to copy the files" then craps out. tried to boot in safe mode but still no luck. any help would be appreciated.

Try copying smaller groups of files at a time.
Ex
The Android folder will cause this issue when trying to copy it and all sub folders at once by simply selecting the Android folder and copying it.
Instead, create an Android folder in your destination folder (where you are copying to) then create each subfolder as well (data, obb, etc). Then just copy each folder within data, obb, etc, individually. It's a PITA, but this is how I've always bypassed the problem.

I just had the same problem. It may be some sort of corrupted folder. Here's what worked for me:
I think it started when I tried copying multiple folders instead of just one at a time, as I usually do. I cancelled because it was taking so long.
After that I constantly got the exact same thing you describe ... Had to kill Windows Explorer over & over.
What I noticed: Windows Explorer could surf into other folders, but clicking on one particular folder always hung Explorer.
So, I went in on the phone's My Files app, and did the following:
1. Looked at the folder - It appeared fine.
2. I copied all the files out of the folder
3. Deleted the folder
4. Recreated it
5. Copied the files back in
It took a few tries, but after that everything is back to working normally.
I did a search, but it yielded no results, so I'll ask it here... I use file Explorer and every now and again it will tell me in the status bar that I'm using this much space on the internal memory and ask to delete recently downloaded files or something to that effect. I tell it no and go on with my day. Today I realised that 7gb have mysteriously gone missing from my download folder inside file Explorer. I have no idea what happened to them. I'm currently running PureNexus with elimentalX kernel. Has anybody else experienced this? I'm wondering if this could be rom, file Explorer, or download manager related. Thanks in advance...
I am having the exact same damn problem as you. and I cannot copy it out of my phone, because it cannot be found in my phone. lol wtf
PS I am on Android N, and this has happened to me multiple times in the past.
Same thing with me. Stock ROM, rooted.
It's weird, the files can be found on the phone but not while trying to transfer files to PC.
There was a known bug since Android I-don't-know where whenever there is a new folder/file created, commonly in the Downloads folder, Java wasn't reloading that folder so it was stuck to the last time the folder was reloaded, long story-short, it stays as it is until you reload the code.
Try clearing Media Storage cache and then reboot. That got mine fixed.

For the second time in a year or so, my media files have all been wiped from default locations. About a day ago, I realised that everything from:
Internalsd/DCIM/**
Internalsd/DCIM/Downloads
externalsd/DCIM/**
All WhatsApp media files
it seems to have just been my media based files (pics, videos, sound files, pdfs), but the .thumbnail files are still there?
Last time I found some .nomedia files in some dirs, and removed them and apps were then able to see the files, as well as some files deleted which I painstaking recovered using Undeleter and GT Recovery, which got back the majority of them.
This time round however, the files have simply been wiped, Ive got no explanation. Using the undeletetion apps, I can see the files that I had previously deleted manually. But not the files I believe to have been wiped.
There was a dozen or so apps updated automatically via the play store the day before, but i couldnt say whether this was around the time the files were wiped. Also it seems that the files were only wiped from the 'default' media file locations. image files in dirs I had created are still there on externalSD.
I didnt have a backup of these media files, so I guess they are gone, unless anyone has any ideas?
What Im more concerned with is to discover why it happened and prevent it from happening again.
Im running CM12.1 nightlies, although I only update about once a week, never had a problem except this deletion issue twice.
Any ideas/comments/solutions most welcome - as Im pretty bemused.

I'm on stock everything, havent done anything to my phone.
Here's what happens, I plugged my nexus 6p on my pc.
I am expecting a few more files and folders in the Downloads folder, but I only see a few in the PC. Screenshots attached.
EDIT: As you can see, kali-linux-2016.1-amd64 and NBA_2K11-FLT (I downloaded because of Jordan Mode LOL) weren't shown on my PC. Please help me.
EDIT 2: It turns out this is a code issue on Android itself. A temporary work around would be to move the folder/file on Android, using a File Manager to a different location so that Android can scan the folder/file.
