How would i go about in opening/mounting this file, and change the files inside? I've got both windows 7 and ubuntu.

The only way I know of would be to edit the ROM files in Hex using a hex editor. This would be very difficult, as I don't know of a reference that would tell you where in the ROM file your particular file is found. But it could be done. If you found the file location you might could remove the file, then paste in your file - all in hex, of course.
Instructions for dumping your ROM can be found with a search of the "upgrading your Magician" board.
I am trying to copy files onto the Windows folder and removing some image files that are no longer in use, but I keep getting the folder is protected error. Any way around it where I can edit files or add/delete some files in the Windows folder?

You cannot remove files that are part of the ROM. You should be able to insert files but not replace them, unless you use TotalCommander.

Can someone explain how to get the manila files off the verizon touch pro 2? I cant see the windows folder from my computer when the phone is connected. Is their another way to see the windows folder containing the manila files so I can back them up and modify them? Thanks in advance.
I use Resco Explorer to locate all files containing the word "manila" in the filename under the Windows directory. Then I copy and paste them over to my SD card. Then just connect to PC to extract them from SD card.

Do you mean, how do you use Resco explorer to add .dll files to the windows directory when the original .dll is still in use by Windows?
Or do you mean, How do I convert a .dll file into a .cab so I can run it to install files?
Surely you can just copy the .dll's into the place you want them? then restart?

'im trying to install the 1 ghz hack in my LEO but when i put the msm_clk.dll file in the windows folder and i soft reset the phone doesn't boot
The "1GHz hack" is known to be a fake. Your HD2 already runs at 1GHz when it needs to.
