Guys I wanted to experience a change from the typical stock so I decided to flash the cyanogenmod (official nightly build, for athene).. Experienced a few issues from the beginning (including audio stutter glitch) but managed to fix it after I googled quite a lot for the solution. However the new problem seems to be really annoying and makes me want to switch back to stock, but all the work I've put onto the installation and customization holds me back from doing so. Each time I open Pixlr (Image editing software) or Ringtone maker and edit a file and then try to save it.. I get an error and the file fails to save. This makes the whole app-using experience a waste so it would be a big help if any of you guys could help me out. Thanks

The CM is dead since Dec 25, I don't know where did you get that "official nightly"...
Try doing a reflash (clean) with Internal Storage wipe. It worked for me.

Thanks a lot guys for all your suggestions. But is there any guarantee that this issue can be fixed by clean flashing the rom again? There is so much customization and data on the phone.. I didn't want to lose it with no positive result.

Backup is the 1st thing before you decide to use any custom roms. It's like a law
Use titanium backup for apps and twrp for whole backup of system and apps.

Although the bugs are not fixed, rooting allow one to use various workarounds that would not be possible without, and in fact for EACH of the issues you have listed:

While I cannot personally vouge for this, I have seen many posts on Sprint and here that detail the workaround described in the post as effective.
SMS Battery Drain: I think this may have actually been the first big bug discovered, and also fixed without root! Unfortunately, the default messaging app is defective, so in the meantime it is recommended to use either chompSMS or Handcent SMS from the Market until an update is released.

Reverting Apps: This is addressed on both forums, but a workaround only exists with root, and is similar in fashion to the bluetooth fix but for a different directory.

What I'd like is a kernel that will have this working as intended. But really, I am not afraid of the work arounds and the hands on work required, but if my wife had this phone with these problems, she would have chucked it out the window within days.

You left out the original bug (mentioned by briankwest, one of the first rooters), the TCP timestamp issue:
echo 0 > /proc/sys/net/ipv4/tcp_timestamps
This could also be added to the MoDaCo init.rc so it is set at each boot (otherwise it will revert back to "1").
My wife is trying to load some diet apps on her A7, but we're running into a really strange bug... they ask you to verify your age, but then they won't let you change your birth year to anything lower than 2010! If you try to continue, it says that you must be 18 to use the app!
I went through and installed all the updates available and put the market back on and everything, but it's still doing the same thing. This happens on several apps and there is nothing in the comments that indicates it's happening to other users. Maybe it's an A7 thing???

Well, it started with Factory firmware and the first update eLocity release (12/21/10?) and first gen hacked gapps, but it's acting the same with Factory firmware 2.0.134 and bestialbub's market mod.

i suggest you to do a complete clean reinstall.
And you should follow the guide in the Sense like miui thread.
There are some instructions for first boot.

yup, i wipe date, wipe cache, wipe dalviz, wipe battery status, then jst flaash my rom, and everything following the thread, this not the only rom will force close for me, maybe is hardware problem? but i think morstly problem of software, how can i fixed it?
To make sure it's a hardware problem, flash another rom and if it's forces closes, too, it could be hardware.

hmm.. if hardware problem then i should send n fix it, thanks for reply, but if rom problem how can i fixed it? i seach via net, there is a sprint_promotion.apk which they say can be fixed this problem, but after i install this app, this app keep force close, i really no idea for it
Hmmm if you try a complete new rom maybe one without sense or with sense it could be working but I can't promise.
Or you do a complete reflash.. Task 29, new magldr and cwm..

So after getting my S4 and using it for one week, i decided to flash Omega rom v.3 over the stock interface. The reasons for this are quite obvious. After using that through version v.4 i decided to switch it over to P.A.C rom v22.3.0 and then up to v.22.3.0 LINARO. It was when i first switched to P.A.C i noticed the storage problems. The problem is that i only have access to about 4 GB of the avaliable 9 GB (see attached screenshots). I have since tried both reflashing P.A.C and Omega with no help. I have also tried reflashing to stock and flashing the original .pit file.
Does anybody have any clues towards how to fix this?
EDIT: Figured out the probem: CWM backups are stored in secret directories hidden from view by other apps. All i had to do was go into recovery and delete the backups from there and i got the space back.

Reset the device completly from ur phone setting / accounts / back and reset / reset the device from there all done
U should now have normal memory available
This will delete all ur device data also but the Rom or whatever u have will remain as it's
.
I have tried that but it doesn't work. As you can see from the screenshots it is not a matter of space, but a matter of wrong partitioning.

If root(SuperSu) is installed in system(most likely it is) it won't be gone when you do factory reset. And as long as you have TWRP recovery, you need only few clicks to get root.
I propably can't help you. But about my earlier post, make sure the changes you made to the "update-script" file are saved in zip. I once had same propblem and realized that changes weren't saved even though winrar said so.
