So after much testing, I've come up with a theory and a solution to the the ghost touches while typing and screen freezing on AOSP ROMs.
It seems that some Xperia Z1 units have shipped without an oleophobic coating on the screen protector. As a result the dirt, oil and grime from our fingers accumulates on the screen protector and results in ghost touches. How this translated into screen freezing in AOSP, I'm not entirely sure. I think the driver rejects all inputs once it detects the multiple random touches the oil and dirt generates. The reason I've come to this conclusion is that I used to use the phone with the factory screen protector (the anti shatter film (asf)) and had random touches in stock KK and LP along with AOSP KK and screen freezing in AOSP LP. Then I invested in a cheap tempered glass screen protector (Which I got for around $2 here in India) which had an oleophobic coating. I applied it on top of my scratched up asf. After that one broke, I pulled off my asf and applied another tempered glass screen protector on top of the glass display directly. Then for further testing, I removed the glass screen protector and used it without the oleophobic coating.
Results:
Ghost touches and screen freezes with JUST ASF. (No Oleophobic coating)
Ghost touches and screen freezes without ASF or any other screen protector. (No oleophobic coating)
NO ghost touches or freezing in stock or AOSP with tempered glass on top of ASF (With Oleophobic coating)
NO ghost touches or freezing in stock or AOSP with tempered glass on top of display (With Oleophobic coating)
I'm sure this applies to anyone with the issue, and I have successfully resolved my problem with a 100% success rate. Any further testing and feedback is also appreciated.

I use it without screen protector and case and nothing in my lcd. the gorilla glass make great job
My Note 3 dropped from appx. 1.5 m, and before its touchdown it also took a hit from a metal bar. It was in a hard plastic case and there was Spigen GlasTR tempered glass screen protector on it. I was sure that there would be damage; but at first I saw none. The tempered glass was totally intact. When I tried to unlock the device, the bitter truth prevailed. The screen was broken, bottom quarter of the screen had died. In every review I watched/read about tempered glass told that the glass would break and protect the screen. Unfortunately Spigen is too strong The new screen will cost a fortune
I was curious, did anybody else managed to break their screens without keeping the protector intact?
has cracks, chips, etc due to my small drops and a bad case that didn't protect the screen. I have a better case with bigger lips now. My questions is. If I peel it off, do I run a risk of scratching my original screen at all?
I have removed many tempered glass screen protectors in the past, broken and otherwise, and I have NEVER caused a scratch. I even once took a hammer to one installed on my older N5, then removed it to inspect the screen, still didn't scratch the screen. just make sure you lift, don't slide it around!

Tempered glass screen protectors have a rampant problem of not sticking to the rounded edges of the glass screens on modern cellular devices (especially the Mix). I solved this problem:
Take a small amount of petroleum jelly and rub it around the edges of the film. Hit it with the hot setting on a hair dryer (you should see liquified petroleum jelly start to seep into the edges of the screen protector), and you get perfect adhesion, regardless of rounded edges.
I know it sounds like there could be quite a lot of potential to damage your device performing this. However, I did this with the utmost care (My "OCD" kicked in and I worked on this solution for at least an hour), and after a good deal of cleaning with isopropyl alcohol (obviously, try to get the highest concentration you can; I have access to lab grade stuff, but 90% from like CVS should be fine) my Mix functions perfectly, and I no longer have the annoying light colored ring around my screen protector (Note that I did a clean install of said protector before doing this; I'd imagine if you've been using one, dust accumulation under the edges would cause this not to work as well).
Can you post a pic? I had a tempered glass screen protector on it. I ordered it from Amazon and after installing it I got the ring, I left it on over night thinking it wouldn't bother me but in the morning I just took it off and chucked it in the trash, couldn't live with that on such a beautiful screen..
I have some circular yellowing in the top corners as well as some scattered parshley dead pixels on the very edge of the top corners. Kind of disappointed after fronting $800 for what i thought would be a premium phone.

Recently got this phone and it's great!
But it came with a screen protector which seems to pick up more grease than my other phone.
I get the rainbow effect across my screen in some places coz of the oil.
Is this just me or has this happened to anyone else?
Do I need to replace the screen protector?
Yes, I had the same problem with the standard screen protector. I haven't had any luck with a tempered glass protector, since I still need to clean my screen often, but it's not as often as before.
You will find the clear tempered glass has the halo effect on the edges of the screen though. I don't think you'll find the "perfect" tempered glass, but having any screen protector is better than not having one at all.
