Contacts - Should always save them as "Google contact" so they automatically go into your contact list after logging in on your phone.
Messages - Go into market and search "SMS Backup" back it up then once you install your new ROM, download the same app again and restore it.
Apps - Use Titanium Backup to back up the apps. Then install it again after flashing and restore the apps.

Sure is. The simplest way is to make a backup with Clockwork recovery before you install the new rom and do wipe of data/factory reset, and all caches etc...
Once you have flashed the new rom, while still in Clockwork, goto Backup/Restore, choose Advanced, choose the backup you just made, and select only Data from the list. Everything you've asked for should be restored. Some widgets will not work on the first boot, you will have remove them from the home screen and re-add them.
Some apps will behave as if it's the first time you have run them, be aware of this.
This method makes for the simplest method of restoring everything that gets wiped when you install a rom that requires a full wipe of data + factory reset.

Does the backed up old data integer with a new rom/kernel though? I've been tempted to do this, but I'm worried that the data will conflict and cause issues.

Indeed, this method saves a lot of time.
I've had no issues using it, aside from widgets not working, until you re-add them to a home screen.

"Integer"? Did you mean integrate? or perhaps interfere?
I haven't had any issues using this method. I'd imagine any conflicts would be overwritten by the nature of restoring /data. If a rom author includes some .apks inside of /data, those will get over written. It's very easy to add them back though, just strip them from the roms zip, and copy over to the phone, then install.
I find this much easier than using Titanium Backup or some other app to restore apps and settings lost due to installing a rom.

While that seems to be perfect as far as restoring (and it does restore everything.) I seem to be having a problem with it once I run my rom, I'm having issues with sms locking up and the phone not coming out of sleep. I'm using Epic Exp 1.2.02 and Phoenix 1.43.
I've reloaded and restored date 3 diff times and still no luck..

Are you using SetCPU, while also having it set to something other Conservative mode? Try keeping it set to conservative. Also, SetCPU doesn't play nice with the Epic if you use a "Screen Off" profile. I don't have a solution other than to not use a Screen Off profile in SetCPU.
Boot recovery. Wipe data cache and dalvik (unless your rom requires somthing different) flash your rom/kernel. Reboot your phone and test. Determine whether the issue is with the rom/kernel or with the data restore. If the issue is the rom, head over to the rom's thread for support. If its not the rom boot into clockwork and try to restore data again. Maybe do an advanced restore?

What happens if i delete some apps storend in /system/app and perform a factory reset? Would my Nexus 4 automaticaly download them from the Internet or Playstore? Or is this a way to have a cleaner Stock ROM without unlock the Bootloader, root and flashing a costom ROM? Or are i'm completely wrong? Sorry for Bad English

factory reset only clears all the user data

installed app would be considered user data. it gets reset to before you activated the device. if you deleted system apps, they should still be missing. you can reflash a stock rom if you want them back.
Factory reset = user data + apps
Format /system = everything (OS + photos, etc)

OK. My Idea was to clean up my Phone without unlocking my Bootloader. I hate it when i get some Apps like Google+ or Google Earth or some apps i have never used on my Phone. It is annoying to me every time when i see them in my Appdrawer. So the Idea was to delete the apps i don't use. I thought i could simply delete them and perform a reset. Once they are no longer there the Phone couldn't restore them so i have got a cleaner ROM.
If you delete an app from /system, it will be gone until you re-install it from Play or flash a whole (stock) ROM. Performing a factory reset will only wipe /data and /cache and do nothing else. A factory reset does not install the whole stock ROM again.

youll need to unlock the bootloader and get root access if you want to delete system apps. but you can relock your bootlader and get rid of root after.

Is it possible to unlock my Bootloader, install cwm, instal a custom Rom get rid of cwm and lock the Bootloader again? And whats when i want to send my phone back in case of warrenty? Could i perform a reset to Stock without unlock the bootloader again?
you can reset to stock at any point by flashing the stock img via fastboot. and you can unluck/lock the bootloader whenever you want.

I am relatively new to flashing and have a question about restoring apps and data with Titanium Backup after flashing. If I restore apps and system data, does that affect the new ROM in any way? In other words, do I lose or overwite any of the effects of the new ROM or is it okay to restore the system data?

Restoring your non-system apps and data it is most likely never a problem - at least I haven't encountered any

NEVER restore system data between ROM versions. You can restore apps and data and most will function properly, but not without the occasional exception, and, yes, this is in the wrong forum.

[Q] Things to look or for when getting a used Nexus 4?

Found a good deal and now thinking of getting a used nexus4. What are the things that I should be looking out for?
Is there any chance that the previous user installed malware and can a factory reset, /system format remove it?

I dont believe a factory reset will touch the system partition. If I were you I would flash the factory images before you start using the phone. That'll clean pretty much everything off the phone, and give you a clean slate to work with.

I would do the factory image just because it overwrites some partitions that flashing a ROM will not.

This will also make sure that you have the most up to date bootloader and radio. If the previous owner was just flashing ROMs to keep up to date then the phone may not have had those updated.
TiBu should be fine for user apps, but I would avoid restoring system settings. Especially if you're coming from a different phone/running a different version of Android.
I had never really thought about people installing malware on phones and then selling them... Wiping out /system and /data would certainly take care of any potential threats, although if you're installing a custom ROM, that will happen anyway and you shouldn't have to worry about it.
Titanium works great for most apps and their data, and as others said, try to stay away from restoring system data.
Maybe it's not purposely installing malware but who knows what they did with the phone. They could have installed it when pirating some app. So I think it's best to give it a clean start.

Just do a factory reset in Settings > Backup & reset > Factory data reset. This will just get rid of your personal data and go back to how the rom is in a clean install with no user customizations etc. Doesn't affect the rom itself.

See attached screenshot. It quite clearly tells you when you press factory reset it will remove everything from your internal storage.. it's not a 'soft brick'.
Hmm, and if i want to wipe everything and go stock (soon leaked 4.4 image) from custom rom - get clean device/ "fresh start" with 4.4?

For that use one of the toolkit and flash stock image. It will wipe everything and restore back to factory stock.
