Used Towel to root device. Confirmed various apps (AdAway, Super Backup, and Xposed Installer) work and I have access to what I need. However, SuperSU will not update binary. I keep getting, "Installation failed ! Please reboot and try again."
The device is currently on NC4. I found the following steps via root instructions for a Note 3 on Jelly Bean:

Step- 1 - Root Device with TowelRoot courtesy of geohot
Step- 2 - Install Busybox from play store and install busybox itself
Step- 3 - Install Safestrap 3.75 courtesy of Hashcode
Step- 4 - Boot into Safestrap, Select Stock Slot
Step- 5 - Wipe Data, Use Factory Reset Slider
Step- 6 - Install The Latest BajaROM courtesy of Bajasur
Step- 7 - Reboot into Download mode From Safestrap
Step- 8 - Unzip & Install In ODIN This NC2 Kernel .tar courtesy of Beanstown106
I have all my data either saved to my SD card or backed up via Google. I presume these steps work but I am not familiar with a lot of the terminology. Does anyone have a guide (video guide would be great but at least something for the layperson) that can guide me through the rest of the rooting process?

For those who care...
From computer:
- Go to http://forum.xda-developers.com/showthread.php?t=1538053
- Download the latest version of SuperSU to computer
- Unzip compressed file and saved the output to another location
- Sync all files to device (I saved everything in a folder called "SuperSU." I cannot confirm if all the files are needed)
From device:
- Open My Files and navigate to the folder you just synced
- Open Common folder and click on Superuser.apk
- Confirm update (you will not lose your current granted apps within SuperSU)
- Once update is complete, open SuperSU and update binaries using TWRP (device will restart)
- Once restarted in TWRP, select the option to reboot device (device will restart as normal)
- Once restarted as normal, open SuperSU
You will not be prompted to update binaries and you will have full access to the app. I do not know if this would be any quicker if done directly from the device but this should help anyone who may be stuck in the same loop.
Alliance rom
So whenever I've installed Baja alliance rom Nc4 it won't fully boot. On rom slot 1. Would I still be OK to run this rom and wipe the main rom. Should I right over the main rom?

This method will work on all Xperia devices running Lollipop , KitKat or any other older version.
This will work on both Locked Bootloader and Unlocked Bootloader.
1. Download KingRoot v4.1.0 and install it in your mobile - http://d-h.st/34c1
2. Root your phone using KingRoot app. ( If it fails try again it will succeed )
Now To Replace KingUser with SuperSU :
1. Download the file - http://d-h.st/ZxN8
2. Extract the file and copy the mrw folder to the root of your internal storage.
3. Download Terminal Emulator for Android from PlayStore - https://play.google.com/store/apps/details?id=jackpal.androidterm&hl=en
4. Open the Terminal app in your mobile , enter the command " su " ( without quotes ) . Allow Root Access in your mobile.
5. Now run the command - " sh /sdcard/mrw/root.sh " ( without quotes )
6. The SuperSu app will launch automatically , it will ask to update binary , click on CONTINUE , then Select NORMAL method. After the Binary is installed it will ask to reboot your device.

I wouldn't use it fella, you do know it sends the imei no of every phone it roots to a unknown ip/server address in China. And doesn't always give full root

Thanks for the detailed steps.. Last week i had rooted my XZR with Kingroot. But i couldn't install SuperSU. Then i followed other method to get root. This is a very easy steps. I will definitely try next time..
There is a way more easier way that I would like to mention here too (at least it worked on my Xperia Tablet Z3 Compact).
So, after gaining root successfully with KingRoot you install XZDualRecovery via the 2nd method. Then you have recovery and you should flash the beta version of Supersu which is version 2.49. With this Supersu you can remove KingRoot apps and stuff. Then install binary via normal mode, reboot and KingRoot should be gone leaving only SuperSU behind. But I'll recommend to flash back the stable version of SuperSU (2.46) again.
Using the TMO Z3 D6616. Followed ur post in detail but getting an error near the end. Looks like Kingroot is gone and SuperSU is installed but it will not update the binary. Keeps failing to update binaries. Any ideas?
Try the Sony ric killer script or install nuts recovery.

Root "any" Xperia is somewhat of an exaggeration. Doesn't work on the M4 Aqua.

if you are using SuperSu 2.49 then downgrade to SuperSu 2.48 or 2.46 should solve this.

I dunno what you are running.
1. You can take a look in your Settings - About device (Pic attached).
2. Try again Towel Root if you still running android 4.4.2 for root again your device.
3. Tell us how it works.
* You can download OTA udpates but you can't install them when you are rooted. Root your device modify system. It changes of OFFICIAL to CUSTOM. OTA detects it and give you a error when you try to install the update.

I just tried towel root again, and it says this phone is not currently supported. So again, thought I would see what my easy options might be.

Use CF-Autoroot to root instead of Towelroot. While CF-Autoroot requires the Odin software to use, it's far more consistent in its results since it temporarily replaces the existing recovery with a recovery that will install SuperSU into the /system partition. Unlike Towelroot, CF-Autoroot is version agnostic, meaning it will work regardless of the version of Android installed.
There is an entire thread on CF-Autoroot. Hit the search bar at the top of the page and I'm sure you'll find it.

Required:
1. Xposed installer Apk : Download
2. Xposed Flashable SDK: Download
3. Xposed Un-installer (if required): Download
4. TWRP FULL BACKUP ( create your own before flashing Xposed)
Installation
- Put the both "XposedInstaller_3.0_alpha4.APK" & "xposed-v79-sdk21-arm64.ZIP" in your external SDCARD
- Install Xposed Apk
- After installing grant SuperSu permission
- Power down the phone/reboot to bootlodder
- Go Custom recovery
- Install "xposed-v79-sdk21-arm64.Zip" from SDCARD
- As TWRP has bug for reboot system as loop, so Power it down from the option
- Manually turn the phone
- HTC logo will appear with sound
- After a while you will see android is upgrading, let it to finish (it took around 15 minutes for mine to optimize 199 apps)
- Done!

I've just updated my android from 5.0.2 to 6.0.1 using a firmware from sammobile and lost the root I had previously (super user).
I tried installing from cf-root using the version they already have for 5.0.2 and at first it seemed to have worked, since it started to show my phone device's status as custom, and also to show kernel's status at the black start screen with the logo samsung.
Then, I tried changing an app into a system file using Link2SD and the app vanished instead of working again. When I get to install the .apk again, it shows as an update (of something that is not running anywhere) and don't ask any new permission.
I guess the problem is because of the root I used, but I'm not sure. My mobile is dual sim (brazil's trend...) and the app I'm trying to hide is Cerberus (I have the pro version, disguised, but want to make it "blended" as it was before the Android update).
I did the unroot with the SU app, but my device is still showing as a "custom" one at the system's about (the kernel's status is not appearing at initialization tho).
I want to know what to do to fix that and how to properly root the new android marshmallow. If not possible, I even consider downgrading my phone to the previous android until the root is available (security from thieves first, unfortunately!).

I use the 5.0.2 root version in marshmallow and it's working fine for me with xposed and everything else

Not the A500M, yet.
Option 1: Flash CTR o TWRP with Odin. Then, flash SuperSU.zip from recovery.
Option 2: Flash CF-AutoRoot (Lollipop version) with Odin.
PS: If you want more options antitheft, you can use Xposed and GravityBox or Advanced Power Menu modules to disable the Power-Off menu when the screen is locked.
