Particularly, I'm looking at the files, not folders. The folders are pretty self-explanatory, but what about files like .aid.bak and .enref? Can they be safely deleted?
What you can delete
I was googling what files I could delete, couldn't find any satisfactory answers, so I took the risk for some folders through trial and error.
This is what I know about some of the files:
SAFE TO DELETE
.face
.SPenSDK30
DCIM (in here are pictures you took with the phone's camera)
Download (you will lose the things you have previously downloaded)
media (you will lose files you have in here)
Movies (you will lose files)
Pictures (you will lose files)
Playlists (you will lose the playlists you have in your music player)
Music (you will lose files)
TempImages
FOLDERS CREATED BY APPS: So when you delete these files, it may affect the performance of the respective applications.

Afaik with my old note 1 I sometimes format the internal storage when it became cluttered. Any file or folder needed by some apps will be regenerated after reboot

for some reason, I lost permission to write on my sdcard.
can't take pics, save backup files with SMS Backup & Restore app, cant view images or vids on stock gallery.
however, i can view and play vids from Astro, play music on stock music app, and run apps on apps2sd.
ES File Explorer says i can read but i don't have permission to write on my sdcard.
what's going on? how do i fix this?

Format SD card and organize it in the way you want. However some apps will still make it's own folders... for example Camera or DCIM for camera app.
I created a backup zip file of some images that were in the main sdcard folder that's found within the mnt folder and I was trying to delete said zip file as I thought I'd made a mistake with the zip file and somehow I ended up deleted most of the folders within the sdcard folder!
I checked out the Storage section within settings and it has the following information:
Total space]
13.11GB
Apps
3.28GB
Pictures, videos
245MB
Misc.
8.33GB
Available
1.31GB
Even though the information in the Internal Storage section is correct, when I check my folders using a file explorer software on my device which is rooted and running AOKP, it shows that the folders and files that I deleted are still missing.
Is there anyway to access the internal memory via an ADB-type software that will allow me to recover the files and folders that were deleted by accident as well as let me back up the internal memory to a PC once the recovery is done? (That is, when I can access the damn device as it's being a pain in the ass trying to detect it on my laptop!)
I use Recuva from Piriform located HERE ! It found and restored 234 MP3's that I guess I was pocket deleting on my DHD.

i was manually backing up all files from the android filesystem
Directories like
DCIM
WHATSAPP
HSM - IPhone pictures backup
DOWNLOADS-
i successfully manged to backup DCIM / WHATSAPP AND DOWNLOADS .and then for some reason the backup stopped and when i went back to the internal storage the directories DOWNLOADS AND HSM vanished - lost or whatever .
i tried looking through gallery through my files and also via windows - its actually deleted since the files were almost 7 gig in size - its showing i have that much more space in internal storage NOTE 3 sm-n900-
is there anyways i can get these files/directories back ?

My album app doesn't show the images that are located in phone's internal storage. All I can see are the photos in SD card. Help?

Force stop app, clear cache/data.
Also check if there is file called .nomedia in your internal storage's DCIM directory

Nope, already tried. Didn't work.
this works
steps to follow
1.Make new folder in sd card or internal storage
2.Rename it to media
3.Make a folder inside this folder "media" and rename it to "pictures"
4.Move all photos inside the folder "pictures"
5.reboot
done
bonus:Also if songs not showing in walkman,make folder named audio inside media,move songs inside audio
