What are these files for after rooting my Nexus 7 I found them in the sdcard dir, /storage/sdcard/!ReadyToFlash/Root_Files/busybody.zip and /storage/sdcard/!ReadyToFlash/Root_Files/CWM-SuperSU-v0.94.zip and /storage/sdcard/TWRP/.twrps? Should I delete them if I do not wish to use them?

those are the super user and busy box apps . They were pushed to your device by the root method you used. They are quite small in size and are not hurting anything being there.. I would just leave them be. But they were pushed there then extracted to the correct directories.
A different opinion:
If you are using TWRP for recovery, then keep that folder and delete the !Ready... one. If you are using CWM for recovery, then you can delete both folders.
Not much point in keeping files you don't need.

For those of us with a locked bootloader who can't install CWM or TWRP, how do we install zip files? Such as a theme for a deodex TW ROM?
I've done some googling but everything I find just says "install CWM". ugh
Looks like some devs in the past have been able to modify the 3E recovery to remove the signature verification check. But I don't think we have that yet.
There is a modified 3E recovery in this thread below with instructions on how to install. But it's for a different phone and might kill ours. I dunno.

You dont.
Place or replace the files manually. Or be paitient and wait a bit for the bootloader unlock

There is a huge amount of files in the extracted zip. Not really sure what all needs to be copied over. I did manually replace the systemui and it changed a few things. But I'm definitely missing quite a bit of the theme still. I'll keep playing with it for a bit longer I guess.
Edit: I think I'm starting to figure it out. There are a ton of res folders in the theme and if I open the stock APK's and copy the res contents from the theme over to the existing res folders, that might do it.
But it's time to eat dinner now.

CWM flashables are nothing more than batch files or macros of sorts. Just manually follow along with whatever the updater-script is doing.

Yay, it worked. Thanks guys.
7zip & Root Explorer are once again my two favorite utilities on the planet.
This is the theme I just applied to my deodex AT&T ROM in case anyone is wondering.

So how did you do it? And does it work for any other zip files ?

For themes you can just open the zip file in Windows and locate the internal files. Then use those to replace the same files that are on the phone.
But the Google Play store has apps that will flash zips without needing recovery or a reboot. I don't know the names but if you Google you'll find it.
I use a custom ringtone and notification sound on my phone. Each time I update my ROM, I have to copy two .ogg files from my /sdcard/, to /system/media/ringtones.
Is there any way to get an app or scripts that will get su permissions, mount /system/, copy the files, then unmount all in one go?
Not that I'm aware of, I do the same thing every flash.
Btw the notification sound goes in system/media/audio/notifications
You could try making a flashable.zip of the sounds you want and flash them after your ROM.

You can put them in
sdcard/ringtones
sdcard/notifications

If making a flashable zip is the easiest option, how would I make one of those?

I tried to back-up the phone and had an error on the data part. Said that there was not enough room.
I would like to delete any back-ups I have and just make a new one. Problem I am having is that I cannot find the folder.
I am using OUDHS recovery.
Disregard - answered my own question

You should have an oudhs folder then a back up folder within that folder.

This thread only applies to people running the Kitkat update, so please only post here if you are and want to help contribute to xda.
I will give instructions below so you can pull you system and boot.img and upload it so i can make a flashable.zip for everyone
and possibly a custom rom.
its actually very easy to do, so don't be put off if you are new to this stuff (i made a script to do most of it for you)
1.)
Download this small "adb and fastboot" package > link , extract it to a folder on your desktop,
2.)
Turn on usb debugging from developer settings on phone,
if you have no developer settings, goto: settings/about phone
keep pressing on build number until it says you are a developer, press back and developer settings should be at the bottom.
3.)
From the folder you just extracted double click "DoubleClickMe.bat" look for a popup on your phone and press accept.
4.)
Wait while it does its thing, and when it finishes you will have the whole system dump in the folder on your desktop.
5.)
Now to get the boot.img you will need to be rooted, continue where the system dump finished
by copying & pasting each line of code into the box
Code:
adb shell
Press enter
Code:
su
Press enter, and make sure the display on your phone is turned on so you can accept the superuser request
Code:
dd if=/dev/block/mmcblk0p31 of=/sdcard/boot.img
Press enter, the boot.img will be on your sdcard
bumping this for greater visibility
I got the whole system dump on my desktop already but I can not root my phone
If you can get clockworkmod Recovery to boot (or installed), you can root this way:
Put attached file on internal storage.
Boot into Recovery (CWM)
install zip > choose zip from /sdcard
Please upload system dump to solidfiles.com or uploadhosting.co

Uploading to solidfiles as per your provided link.
Seem to be a long way to go.
Meanwhile, Im transfer the Zip onto my Nexus4 to see if I can upload it faster using my cell rather than my home internet

no personal information is in the system partition, not even sure where the IMEI is stored but its definitely not the system,
think it has its own hidden partition with the serial number etc.
Thank you for your efforts.
As for the IMEI, it's not stored in the system per se, its in your efs folder, which is a system folder in the internal partition. I could be wrong, but flashing usually clears the contents in the efs folder, so it shouldn't be an issue.

AFAIK, EFS is Samsung specific.....??
http://rescueroot.com/android/how-to-back-up-efs-on-samsung-devices/
What is an “EFS”?
EFS refer to a folder location called /EFS in Samsung’s Android devices. It is a very sensitive folder hidden within the deepest core of your smartphone’s internal file system and is very essential to the functions of our smartphones.
One of the very sensitive information you can find in this folder is the information regarding your phone’s unique IMEI number. As you may have guessed by now, it also contains other unique identifying numbers for your smartphone including the MAC address for your smartphone’s radios, as well as the MEID, ESN, as wells as the registered phone number for locked smartphones.

You're correct. My last device was an SIII, hence my ignorance in assuming it was a universal thing. Sorry for the confusion.
The point should still stand though, IMEI is not part of the image.
