I have got this issue since I wiped the dalvik cache on Android 4.2.2 to fix a Play Store issue which I should of deleted that dalvik cache file with Titanium Backup or use Lucky Patcher to remove that left over file in /data/app/ but also wiping the cache somehow broke the APN API not allowing me to add the wiped APNs and such.
Since then I had to reflash EVERYTHING using the Nexus Stock Image flasher from Google Developers, since then I had no issues until a recent Android 4.3 update which caused the dalvik cache issue to arise since it wiped the dalvik cache.
I also do not have root because of the update but the su binary and SuperSU is still there so I cannot fix the issues manually.
When I come back on holiday I will root the device to see if I can fix the issue
but if that does not help then I can use the root to backup ALL the user apps, backup ALL the internal SD contents and reflash also rooting it.
Because I paid for the TB licence I can just restore my stuff in a touch of a "button".
I have removed apps which I don't use and the ones which I suspect is causing the issue but that does not help.
It seems that wiping the cache partition now does not break anything.
The dialog box says in the title "Android is upgrading..." and it says below "Starting apps..." and then gets off in a second.
I have seen forums of people having this strange issue but there are no replies.
I am getting back from holiday on the 31/8/13.
I really want this haunting issue to stop so please help so others can fix this issue without going though annoyance caused by this issue.

that android is upgrading dialog box is the dalvik getting rebuilt, it get rebuilt after you wipe it, it is SUPPOSED to happen when you wipe your dalvik. it isnt an issue. if not, you wouldnt have a bootable or usable phone. the real issue here is you using lucky patcher. we all know what it is used for, and is disrespectable to the developers that hang out on xda.

I only use Lucky Patcher for important stuff and not really for what you think so that is NOT the issue what so ever and misleading to this thread and plus, other people use it.
I mean that in EVERY boot it says that it is starting apps, nothing to do with building at all.

Late reply, but Lucky Patcher did this to my phone just now and I don't know what to do, other than reflash. Which sucks because I spent all night modding out my phone and was stupid enough to not to a nandoid backup.
Edit: The first boot it upgraded everything then everything force closed, 2nd boot everything upgraded, but seems to be working fine. Woo. Was scared for a moment.

Well you was LUCKY (pun alert!).
Anyway it seems that the stock rom was always the issue, even reflashing does not fix this issue when you wipe the dalvik cache.
I am on ParanoidAndroid 3.98 at the moment and I am not getting any issues just by wiping the dalvik cache and/or the cache partition.

I have found fix for this error, it is mainly due to odex files which are created by lucky patcher so deleting these files using lucky patcher itself will surely remove this error with 50 percent success rate. Here's the fix; open lucky patcher, there in lower left section you can see Toolbox, click that Toolbox then select 4th last option i.e Remove all odex files.Thats it android will reboot on itself and vola no android is upgrading. .

All I did was swap out my boot animations.
On every boot the "Android is upgrading - Starting apps" popup
Boot time has not changed as my startup manager shows a consistant 34-40sec boot,
I even extracted the original image and reinstalled all the original boot anims.
Uninstalled xposed framework, Wanam,
uninstall titanium,
cleared cache via recovery..
Any ideas? Its annoying.

You're getting that message because its rebuilding your cache on boot.. when you clear it in recovery, that's normal behavior.
Getting it every single boot, now, that sounds like there is a problem.. I would check for something clearing the cache besides you doing it manually (unless you are doing this every time you get that message on boot), worst case scenario flashing the stock odin file in General should clear it up
Did you fix permissions and ownership on the new boot ani? Use Jrummys root browser and check both of those.

What a pita. Reflashed via Odin and started
Installing all my stuff.
The app that caused this out of all the system app mods I have running was the transparent accuweather widget nodded apk. I forgot to Delete the corresponding odex when i installed it. DUH!! all Self inflicted.
All good to go now.

Thank you very much. I was having the same problem ever since I installed LG G2 keyboard on my G Pro F240L running G2V5. It was just a 3 second message at start but still bugged me.
I deleted the odex files now for the keyboard and its theme files. Rebooted about 5 times to check. Keyboard still works, startup upgrade message is gone. Didn't have to reflash ROM or clear any cache. Great solution.

i have done full wipes data, cache, dalvik AND SYSTEM only to come back with the same error time and again

i don't like predigested food, and that's wiat a stock kernel is, it's bland, locked
also i want to keep on top of what are the developpers working on, it's interesting work and many times
these guys bring refinements to the OS that the majors don't bother with because they have to offer something with the LEAST
chances of goofups and yet many times their errors are 1000 times worse than the customs.
i like doing it, and i've been doing it since my last sony {i forget their last os} and then the first samsung galaxy note n7000

It could be an incompatibility with the ROM you are using. Soe ROMs just do not like their core components messed with.
Try a different ROM. See if you get better results.

as i said I ONLY AND ONLY TRY ROMS FROM THE THREAD OF THE GT-I9500 {THE INTERNATIONAL VERSION} NOT TTHE 95005 IN AVY VERSION. having said that, and i mentioned earlier i tried the wanamlite, the cobra and the phoenix and the crash. and for some reason only the crash was stable enough and yet i read a ton of replies of satisfied users so i come back why me- THANKS

i've tried ALL CUSTOM ROMS everysingle one of them causes the same error, somehow the size of the screen grows TALLER and there is no space left for the status bar.
something causes the screen size to enlarge, is there a spec in the developer page that may cause this?

i install the framework and then it asks for a reboot, during the reboot and at the restart i keep getting the "system ui has stopped" error, i can make it go away ONLY by removing the framework , i have a couple of aps that have a "restart UI" option even this doesn't work either.
at this moment, i am in the modules, page and at the top i have the message "the latest version of xposed currently not active, did you install the framework and reboot"? if i go into the framework, press install and then reboot, at reboot i get the error message, ALWAYS
any ideas, really puzzled

first off thank you so much for taking the time to try to help, very very much appreciated, now this being said
i installed arrow rom v10 android 4.3 ubuemk1
in it there's an option in the settings page that has the xposed installer framework by going in it , it says thre are 46 app_process bundled and 42 xposedbridge.jar and active none,
i click on install/update and do the soft reboot, period, at this moment and after the reboot, i notice that the homepage is slightly taller and thre's no space for the status bar, and i presume that's the reason i get the "system ui has stopped" error. i can't imagine what setup causes the change in dimentions
btw i use apex as launcher. but that also happened with the standard (i forget the name) android launcher
i can undo the system ui error by going into the same settings page and removing the framework install
and that's it, i can't tell what framework version it's installing,, but know how frustrating this is, i just don't feel like dwelling further on it by trrying to find out what version that is, i hope you understand and just to put you in the proper frame of mind, let me tell you that i am 70 and at times the excess info becomes at times a bit overwhelming, i try to keep up but not been very versed in programming it becomes at times a bit hard

Thats not correct. If you The bundled part is correct, but the active part is missing. It should also say 46 app_process bundled and 42 xposedbridge.jar.
Are you sure it has root acces? Check Supersu. And you start with an absolute fresh rom? No backups restored from any app etc.
Can you post the log of Xposed here? After you installed the framework you can go to the main menu of Xposed and there is the log.

first off, thank you for the effort, truly appreciated
second, checked su and xposed is listed
third the version that came with arrow v11. is 2.3.1
fourth i went thru every single option in xposed and can't find the log. in a previous rom i remember seeing it, but in this one i have framework, modules, download, settings, about, under settings there's only the option to allow downloads, and under framework if i allow the install which brings in the actual modules numbers under the active column and reboot at this point i get the system ui stop error and have to uninstall it in order to get the status bar back on the screen
matter of fact y'day i downloaded the new arrow v11 and before installing it i did a wipe system and the rom install does the wipe cache, and dalvik so we're starting with a fully clean slate, even further in previous custom roms install i went even further by doing a full system reset
nothing helps, i always wind up with the same system ui stop. i returns my apps with a titanium apps restore after wiping the user data erase.
i must must be doing somthing wrong or must have a setting somewhere else that is interfering with xposed, i have in dev pate the msaa ticked and the turn off hardware overlays also ticked. those are the ONLY AND ONLY settings that i have outside the apex basic drawers settings.

i reinstalled xposed and as predicted it caused the system ui to stop as usual but this time i got a log which i attached, i am keeping my fingers crossed that someone will be able to decipher it and provide a clue as to what i am doing wrong

I was having the same issue using the Stock Launcher on GPE 4.4 android. Using another launcher I didn't get the issue. You might want to disable all modules and reboot to see if the issue goes away, then enable one by one to see what module is causing the issue.

hi and thank you so much for resolving the mystery
i was hung up on using Apex and decided to remove Apex and used Nova, and followed your advice. and lo and behold i can activate Xposed and started by activating Wanam and still no problem then i checked the 3 dots and here i got the System UI stopped error, unchecked it and problem gone so it was the 3 dots.
i don't know if also the 3 dots were causing the problem in combination with Apex, but funny story with Apex even though i got the system ui stopped error, which in theory would cause the complete disactivation of all the modules, the 3 dots module DID work WITHOUT the xposed being activated. i am no planning to go back to apex to check the 3 dots thing, not by a million shot.
also nova does not by itself give the transparent system bar option, i found another module that give that option, so i am finally putting that baby to rest and move on.

I'm a noob to my s4. I was flashing daily on my s2 and weekly on my note 2. It's easier when you have a custom recovery and the stock rom as backup. And since there are no custom recoveries for our s4 I don't want to take the risk of flashing addons. Apk's I don't mind.

i am getting the same error after installing a module "cyan lockscreen"... im having custom marshmallow rom.. need help!!!
Hello, I recently successfully unlocked the boot loader and rooted my device running stock Android 4.4.2 but I'm having a problem with the Dalvik and ART runtimes. I've read that when you change over from Dalvik to ART it takes about 20 minutes to change everything as ART requires about 10% more space for each app. But my problem is that whenever I click on "Use ART" and my tablet reboots, nothing happens. It turns off and boots up like normal without any changes, so I looked in the options and nothing changed. I'm still using Dalvik. I've tried this process a few times but still it boots up with Dalvik.
I have 3.5GB of space left on my device with about 8GB used so I don't know if that causing it not work or whether because I've rooted my device.
Any help would be appreciated

Are you using Xposed? Can't use ART if you are.
It could be Xposed.. the developer said Xposed relies on Dalvik, and it requires basically an entire rewrite to even test if its work porting to ART.
By the way I've switched from Dalvik to Art and so forth a few times now (I don't have Xposed) and I've had no issues. I prefer ART though.

Using Xposed with Art will most likely end in a bootloop. Art is faster but still a bit in Googles experimental phase.

The latest version of Xposed forces you back to Dalvik if you attempt to enable ART.

I have CM13 official running on my OP2; installed about a week ago with a clean install.
Have noticed that I never have any background tasks when I use task switcher, just the message saying "your recent screens are shown here"
I have avast running purely AV. No task killer app.
Can't work it out
Have I missed a setting somewhere.

Doesn't appear that exited apps take any longer to load than normal which makes me suspect a simple recent apps screen failure, unless anyone has any more suggestions
Make sure that background process limit in developer options is set to 'standard limit', and try to wipe your cache and dalvik in recovery. If it still doesn't work, try a clean flash. Btw, what's your nightly version?

Make sure that background process limit in developer options is set to 'standard limit', and try to wipe your cache and dalvik in recovery. If it still doesn't work, try a clean flash. Btw, what's your nightly version?

Flashed to latest version, problem disappeared, must have been a bad flash
