What is better way to unroot you S4 on MF3 Odin back to stock MF3 or by SU full unroot?
It'll somewhat depend on why you want to remove root. But I've always used odin. You will lose all your apps this easy though. I've never tried using unroot inside super su and don't know if it leaves somethings behind.
Personally, I like to make sure everything is completely gone by doing the following:
First remove Safestrap via ADB:

mount -o remount,rw /system
mv /system/etc/init.qcom.modem_links.sh.bin /system/etc/init.qcom.modem_links.sh
rm -rf /system/etc/safestrap
rm /system/etc/firmware/q6.mdt
ln -s /firmware/image/q6.mdt /system/etc/firmware/q6.mdt
mount -o remount,ro /system
Then, remove SU & Busybox via Root Explorer:
1. Navigate to /system/xbin
2. Delete busybox and SU
3. Naviate to /system/bin
4. Delete SU
5. Uninstall Superuser from the Applications Menu
Finally, nuke the entire thing by ODINing back to MF3 stock with this:

One of my friends want to get back to stock with out root so he can push last update tru ADB. He is not using anything what required root but he rooted his phone..Also he want to keep his settings on phone.

Friend of mine don't have SafeStrip on his phone. BTW you can remove last version of SS with appication manager.
2nd step will remove will remove root and leave the rest of the OS intact. I think SU full unroot leaves busybox behind, and you cant delete it without root.

Thanks for all the help from the forum on rooting.
Titanium backup is working great on the DI.
Got Root, Manually installed Superuser, Manually install busybox. Used Titanium to install a new Busybox to the app, everything backs up great.
It's missing from the market for some reason

Did you make your root persistent? You're not going to be able to see root apps if you're not rooted, I don't think.

I could see Titanium on the market before I rooted. I would check the spelling or better yet, use appbrain.com to locate it.
how did you get superuser.apk to install?

But how did you get busybox installed so Titanium would work?
When you go into Titanium, go to the Menu -> Problems. It will prompt you to download a version of busybox that works with it.

After Superuser.apk and su are setup
while still in recovery root (this does not seem to work if rebooted and using persistance root and remounting /system rw),
cd /system/xbin
/system/bin/cat /sdcard/busybox > busybox
chmod 777 busybox
./busybox --install -s /system/xbin
Reboot, Run Titanium, use Problems? button to download and install a new busybox into the Titanium app
For me, Titanium would not run to a point to use the Problems button until I put a version of busybox on the phone first.

I just got my Incredible rooted and installed Titanium Backup when I run it it says "BusyzBox works but the "su" command does not elevate to root:"whoami" reports "whoami:unknown uid 10108" instead of root?uid 0. I think your "Superuser Whitelist" system app does not work. Please check with your ROM provider." how do I fix this? or is it even a problem? Thanks.

Can anyone explain titanium backup a little more??? Do I need to backup every app individually or just let the schedule take care of it? Which schedule option should I pick (in terms of all the options of what function you want titanium back to perform)?
I figured it out.
Just wondering, updating the version of busybox will do nothing to the root access, correct? It'll just allow titanium to work properly and root will remain?
My problem was from a not working superuser.apk. rerooted using the files from the 10min root video and now all is well. To answer the above question in regards to updating busybox, I assume you are refering to letting Titanium Backup update busybox. If so it is ok to update busybox.

Looking at what this backs up, I am a bit curious if it can actually restore some of it. Many sections it appears to be backing up are not writable even with root access at the moment on the Dinc.
I'm guessing it will require NAND access for this to truely be useful unless I am missing something...

That was the main purpose of me getting titanium, i'm not expecting to have the need to restore anything until i flash a custom rom. Having the backup now is awesome because i know i won't lose anything once they figure out how to unlock NAND and flash a recovery and roms
when i'm in recovery mode trying to gain persistant root i get an error.

I need to uninstall swype and reinstall it. Ive tried over writing it with the default apk but its not removing a theme I installed with metamorph. If I can uninstall it, a fresh install should fix it.

I don't know if you want to go to this extreme, but I did. I fudged up the phone real good by removing and installing stuff. I finally got fed up and flashed it back to stock and applied root again. This time I'll keep my fingers out of it. I hated touchwiz in the beginning, but now it's kinda growing on me. I've never had an iphone but the home and drawer remind me of iphone wannabe. It's okay for now.

There a tool over at sdx-developers that can remove that when root explorer can't. I forget the name of it. There's also a pay app in the market that I think is called root manager that can successfully remove crap too. I didn't have much luck putting the general swype 1.61 in. It refused to install. That's when I think I just flashed it back to factory image. A full reset/wipe wouldn't fix it either.

I had to do this a few days ago for similar reasons. This is what I did:
First, you have to open your browser or other app with a text field. Select the text field then long press the text field again and switch the input method to the stock android kb.
Next, you have to make sure /system is mounted as r/w. The early versions of the the rooting scripts did not remount correctly but the newer ones supposedly fix it. I just looked in the initial rooting .bat file (on the PC) for the remount command and used adb to remount /system.
You can test if it's remounted correctly by renaming Swype.apk to Swype.bak with Root Explorer then going up a level and back to /system/app. If it's not mounted correctly it will show as Swype.apk again. If it shows as Swype.bak still, then you just have to copy the original Swype.apk to /system/app and then switch input method back to Swype!

I don't know what's causing it but root explorer doesn't seem to work properly on the phone (not sdcard) filesystem in the system app folder. It's stuck in rw mode. People have said different things why but I forgot. I did noobnl's latest flash and it's still not working right. His script is removing the old root and my phone doesn't have that on there. I don't know what to tell ya. Maybe I should look for another root file manager.

I don't know if re-rooting will fix it or not. You could try. Here's the exact steps I took using adb from the PC:

su
ls /system/app/S* (just shows Swype.apk is in fact in /system/app)
mount -t rfs -o remount,rw /dev/block/stl9 /system
mv /system/app/Swype.apk /system/app/Swype.bak
ls /system/app/S* (just to confirm Swype.apk is now Swype.bak)
cp /sdcard/download/Swype.apk /system/app/Swype.apk (or replace first argument with path of the good Swype.apk on your phone)
ls /system/app/S* (just to confirm Swype.apk and Swype.bak are both there)
reboot (reboots the phone, dunno if its really necessary)

I've done some research and found this out

rm -f /system/app/<apkname>.apk //Replace the blue text, <apkname>, with the name of the APK you want to remove.
pm uninstall <package name> //Replace the blue text, <package name>, with the name of the APK you want to remove.
however, when i run the mount command, i get

if i try to remove the app directly without running the command
package:/system/app/PbAndroid.apk=com.photobucket.android
i get
rm -f PbAndroid.apk
rm failed for -f, Read-only file system
how do i do this now?

OR HERE'S THE FREE *AND* EASY WAY: download the free version of titanium backup, go to the middle tab, find your app, tap on it, then tap the uninstall button. App uninstalled!
Obviously this requires perma root.

You're using the force uninstall in titanium backup. This was only necessary for nand locked devices, you can use the normal uninstall function now. Just tap, don't long press -- it'll give you a list of options.
so finally i have a chance to test this.

I did the mistake of doing the long press and it rebooted.
But after that i just tried the "uninstalled" and it worked like a charm.

If you have any doubt in your mind about whether you want to remove proprietary system app or not then yes, back them up with TB.
So I just rooted a Glacier out of the box using VISIONary and gfree. Did everything exactly as was supposed to: temprooted, ran gfree, permrooted with "Set system r/w after root" checked, flashed engineering bootloader. Still running stock ROM.
Whenever I try to use adb remount, it fails saying "Operation not permitted." I want to use adb push to write to the file system, but I can't do that without the remount command.
I've tried using terminal emulator to copy a file from the sd card and failed:

# cd /sdcard
# cp -f hosts /system/etc
cp: cannot create '/system/etc/hosts':File exists
I've also tried outright deleting a file and failed:

Unfortunately, I won't have access to it for the next few days (someone else's phone, and he's going out of town).
the stock rom doesn't except the remount command.
I believe that astro has the remount ability in it. You might want to consider flashing a custom rom though, even if its one of the stock based ones.

I see, thanks very much for the explanation. Is that also why the terminal commands didn't work? Does the stock ROM not allow r/w permissions even if you have superuser permission?
Since it's not my phone, I didn't flash a ROM, only ClockworkMod recovery 3.0.0.6. Next time I see him I'll ask whether he wants to do any firmware changes or not.

That's correct... I think. all I know is that the stock Rom doesn't usually play well with root lol so yes flash a custom rom

You can make the stock rom rw, but its a pain and I dont really remember the command. Its something like

Hi, I installed ClockworkMod recovery installing Droid 2 Bootstrapper to make changes that I did. From now on every startup I get ClockworkMod recovery, can I remove it or make it appear only on request?

If you unnistall the droid2bootstrapper app you'll always get to recoveryon boot. Just reinstall the app.
Or, if you wanna delete it, do it in the Terminal Emulator/ADB Shell:
su
busybox mount -o remount,rw /system
rm /system/bin/hijacker
rm /system/bin/logwrapper
mv /system/bin/logwrapper.bin /system/bin/logwrapper
