So I just received an OTA Update from Samsung today which is about 30MB but since my device is rooted it won't install the update. so my question is how can I install this update? can I extract the downloaded update to my pc and then flash it via Odin? or can I download the zip version and flash it using a custom recovery?

you have to download from www.sammobile.com flash with odin you will loose root

Hello.
i have a rooted galaxy note and there is an ota update availaible.
When i do the update, it install it, reboot and says that it failed to install it.
When i use kies, i launch kies and it says that my mobile phone is not campatible with kies 2.0.
What can i do ?

You maybe have cwm recovery and not stock recovery?

i got the same problem , cant upgrade the cwm gets it back and upgrade fales all the time.
I had the same problem updating to 2.3.6. OTA update downloads, but crashed during the install. Fixed it by downloading a stock (updated) rom & flashing with CWM.

Just make sure u read the instructions thoroughly.
OTA updates are usually patch files, which expect to find a completely unadulterated /system partition -if you've rooted, this won't be the case so the OTA will fail.
If you are rooted with CWM, you are *always* better off waiting for someone to repackage updates/ROM in CWM format.

Don't do it! I had the same issue as OP updating OTA but was able to do it via Kies. I wish I didn't! My update broke root access (went from KK1 to LA2) and now I'll have to downgrade via Odin to get my root back

My 9005 is currently running on stock XXUEND3(XEF). my phone is rooted and CWM installed. xopsed installer and wanam module are also installed.i received OTA message for update.i wish to know that can i update(via OTA) without any issue?If not then please inform how to?

No.
1. CWM = Custom Recovery. Anything but stock recovery cannot install an official OTA.
2. If you didn't have CWM and had stock recovery, Xposed and Wanam shouldn't matter when doing the OTA, all you have to do is reinstall the Xposed Framework afterwards inside the framework menu.
3. If you want to do this update, you must go back on stock ROM, meaning you will have to flash the current firmware in Odin which would delete all your data and root. Perform the update then hope you can still root, if necessary.

My Note 4 is rooted , emotion nightly with twrp, using stock rom samsung marshmallow
today I received a software update for the marshmallow firmware.
the update is a zip file
I tried to flash the update using twrp, but it failed. As I understood twrp can't flash zip files, only tar
I tried to flash the update using odin, but it failed. is this the same with odin?
maybe I am doing something wrong
is there by any chance a possiblity to flash the update or do I need to install the complete new stock firmware ?

How did you recieved the update ?
If you downloaded it from sammobile
Then first extract the zip file , if you get an .tar file , only then you can flash it with odin .
You simply cant flash an official update through any unofficial software , so dont try to flash it in custom recovery .

so as I understand correctly, it will not be possible to flash the file.
It will be no problem , I will flash the original new firmware.
Can I still update via OTA or Flashfire if I only install TWRP recovery?

Hello. I have a problem that I flashed the TWRP Recovery (so I could flash the xposed uninstaller, since the xposed framework doesn't work on my armeabi v7a). I was using Flashify to flash it. After I flashed I touched the reboot now button (without knowing that hitting an unofficial reboot button can make my tab on boot to recovery) and booted to the TWRP recovery and flashed the uninstaller. When I hit the Reboot System button, it booted to recovery again! I can boot to download mode, but can't boot the OS!:crying: Can someone help me fix it w/out loosing data? And also, I would like to know if I can update to the latest Android Nougat and have it rooted w/out also loosing data. Please, can someone help me?
UPDATE: I flashed the stock recovery using ODIN and now my tablet is working! :victory: Now, I ONLY need to know how can I update to Nougat without loosing root and data.
If you take the OTA update to nougat you should be able to update your system without losing your data. You may just have to reflash the SuperSU zip through twrp.
Being rooted now, it might not download the OTA update on its own. My tablet when I am on the QD1 MM build, will automatically download the OTA update for use at a later time. In your case you could download the OTA first and then do your rooting.
But I had this same problem under slightly different circumstances.
I used the Widget from the TWRP Manager app to reboot to recovery, and after I used that my Tablet would reboot to recovery and nothing else. I had to reflash the ODIN firmware to fix it.

So, you mean that if I unroot my tablet, then I could get the OTA update from the official samsung server?
Plus, if it's not the case, do you think I can use Flashfire to flash the firmware?

Yes because the OTA Update is only a couple hundred MB versus the 1.3GB size of the ODIN Firmware.
Or you can use the Samsung SmartSwitch PC app to get the official firmware downloaded and installed. But that program will just download the ODIN firmware for you which is over a GB.

One more question, the OTA detection for some reason it doesn't work. Now, I want to attempt an OTA update using FlashFire and I also selected the Modem firmware (13 MB) and the NON-HLOS.bin firmware (12 MB) and EverRoot enabled to inject SuperSU. Should I flash it like that?

I wouldn't use the ever root option. There is twrp and a supersu zip that can be used for the nougat build.
I'd let it remove root during the update and then re-root afterwards.
