Recently, before I flashed PA, I did a back up of my internal storage, namely WhatsApp files and pictures and it took a while. Proceeded to factory reset, clear cache and format system in CWM recovery. Factory reset and clearing cache got stuck but I did manage to format system and flash the rom and get it to boot.
My question is, for future reference, what options formats the internal storage? Wipe data? Factory reset? Saves a lot of time having to do a backup of the internal storage.

If you're referring to wiping cache, dalvik cache, or factory reset, then no. However, there are specific options to format the internal storage, and obviously, those will wipe the internal storage.

Ok, maybe this is n00bish but Ive never had a nexus device.
On my gs1, tf700 and such everything is flashed from the microsd card. If this device doesnt have one, how do you flash without loosing data?
Ive always learned, 1 wipe data, cache etc. 2. Flash rom/kernel (sometimes 3 wipe again)
Wont this clear your phones storage? This is a HUGE selling factor for me.
Im due for a upgrade outa pocket and I cant decide from GS3, Nexus 4, Note 2 or holding out for rumored gs4

Clear Data does not wipe internal storage, just apps+data. If you were doing that, first back up using Titanium Backup, flash new ROM, restore from TiBU, PROFIT!!!
For backing up text messages, theres an app, though I can't remember the name.
Isnt there also an option that wipes everything? Factory reset or whatever. It cleans the rom and all I thought. Thats how we avoid bugs from rom hopping? Like I said Im n00b in nexusville but vanilla jellybeans sound delicious

There's separate partitions on the phone. Part for the system, part for your data, and then basically an internal SD Card. You would wipe the same way you would on any other phone: Wipe data/factory reset, format boot, system, cache, data, dalvik cache, etc, then flash your ROM. Your "internal" SD card will be untouched.
At least that's how I assume it would work...

Yup thats how it works. 'SD Card' partition is untouched during a wipe (though the bootloader unlock command will wipe absolutely everything, you just use that once when you first get the phone and its all good).

You are correct. But factory reset/ clear data even though wipes the phone clean, the 'internal SD card partition' isn't wiped. Meaning you would still have your pictures, videos and such. And also backup files. So once you do that and boot into the new rom, install TiBU from the market and restore your backup.
For a complete and 'true' wipe, as someone already mentioned, you could use ODIN/ Toolkit. Someone correct me if I am wrong.
Using TWRP. You can wipe: cache, dalvik, factory reset, system. You can wipe all of those and your internal store will not be wiped. Now with TWRP you can also wipe internal and external storage, do that and you will be SOL.
When I want to install a new ROM I usually do system wipe, factory reset, dalvik cache and cache..
I've noticed that there are others 3 options which one of them gave me a brick.
Format Data (gave me a semi brick since I could only access recovery mode but the rom to install had been wiped and couldnt transfer files to my nexus 7 through adb push)
External Storage wipe (since the nexus 7 hasn't got an sd card this option is dangerous?)
Internal Storage (even more dangerous?)
When I flash some folders are still there after doing the process described in the first line of this thread..
I would like to know if I can safely include the External Storage wipe or Internal storage wipe, and IF I do one of these 2 will I loose the .zip I have in my nexus 7 ready to flash?
Should I include one of these 2 options before flashing a new rom? (Since Format Data I know it wipes everything and only lets you access recovery, and you can't install anything since your .zip has been wiped aswell)

Your already doing it right. The N7 only has internal storage. No need for anything else. I do have a superwipe flashable zip that erases everything except storage and repartitions the device. Not needed in almost any case except for bug fixes/tests.

All of these wipes are unnecessary. A factory reset is the only one needed, and it covers /data and /cache. Plus most installations will wipe the dalvik for you.

I put some personal ringtones in a folder on internal storage. I later installed a custom ROM and chose the full wipe factory reset, dalvik and cache etc. I was not expecting those files to be there after factory reset but they were. Is this normal?

Dear friend, as far as i know it is normal....
But If u choose wipe system then those files will be deleted.....
But if it only factory reset,it just reseting ur setting back to factory/default setting (like first u buy)....

Are you rooted? You can go in to TWRP and choose a wipe of the internal memory.
The factory reset just wipes out your system, data, caches and rebuilds them as new. Any other data stored on the phone outside of those areas are untouched.

Excuse my ignorance but I've been out of the game for 3 years and not familiar with TWRP as I used to use Clockwork Recovery. What do I need to wipe when preparing to install a custom ROM? Do I just hit factory reset in TWRP or do I advance wipe?

Wipe everything other than the partition you have the custom ROM on, so if your custom ROM is on external SD, wipe and format the whole internal
When upgrading from the same custom ROM to a newer version, you only need to wipe System and Caches

You need to wipe everything, sometimes internal storage, sometimes not. I wipe everything including internal storage though, as a lot of unneeded files are kept there. Just transfer what you want to keep to your pc or external card.
