What exactly do you want to do? Do you just want to flash ROM or do you need to instal MAGLDR/CLK first?
If you don't have MAGLDR/CLK please read this thread http://forum.xda-developers.com/showthread.php?t=1090783 for HD2 toolkit. You can always try to emulate windows through WINE.

AFAIK you flash the HD2 inside the HD2 via recovery
haven't tried clk though
try this link if it helps

Put your phone into bootloader, connect to PC and run either stock ROM RUU or any custom RUU with your favourite custom ROM.
Or Just enter USB flasher mode in magldr and Install android.

So the question being is it possible to completely flash Android on the phone without having windows and android on the sd card? Also, the opinion on the best way you feel is to make this happen. Thanks in advance.

Dude, if you seriously expect people to try and help you, you need to provide more information. You cant expect people to diagnose your issue by saying something like "hey my phone dont boot, fix please?"
My guess is that you are not leaving it long enough to extract files or that you haven't partitioned your recovery properly.
i waited an hour... i think thats enough?!
partition is well done, other roms going fine
what informations do you need?

Hmmm
Do you have a TMOUS OR EU/international phone?
What was the sequence of events leading up to your ROM freezing?
What HSPL?
Task 29?
What radio?
Install magldr or clk?
Did you flash CWM...what size?
Did you wipe data,cache partition,dalvik?
Did you install a ROM for magldr or clk?(not previously, what did you do this time?)
You know,a little history can help someone to help you.
Attitude won't!

Go to the HTC website and flash the latest stock ROM 3.14 for HD2. After this all you need to do is download a ROM from the SD Android section, place the Android folder on the root of your SD card (i.e. not in any folders), go to file explorer, in Android run CLRCAD and then HaReT.

Help on transition from WP7 to Android

Sorry for the noobish post but Im really having a hard time finding a post to help with this. I currently Have WP7 on my htc hd2 and as of seeing xylographs rom, paranoid android http://forum.xda-developers.com/showthread.php?t=1662881 . I really want to switch to android on my htc hd2. But unfortunently I know that it is not as easy as just installing CWM and flashing. Any help with the steps needed to switch from WP7 to xylography rom?
-Thanks

You're right, it's not as easy as installing CWM and flashing. It's as easy as installing CWM, formatting your SD card ( so that it isn't in WP7 formatting any more) then flashing
I don't know how exactly that is done but from what I've heard an old Nokia should do the trick.

Yes to the question with the SD card. Also yes you must install 6.5 first then use the hd2 toolkit to installed hspl and install either clk or mgdlr and then you can flash the ROM via recovery

And to revert to 6.5, I would just flash a build from the T-mobile website correct?
-Thanks

Don't post false information please.
@OP Yes, you can just use a different SD card but there certainly is no need to flash to WinMo 6.5. Just follow this guide, you already have all of the prerequisites.
