Hey this took me a few hours but its relatively simple. you'll need a little knowledge of DOS or maybe i'll just spell out everything for the noobs being that i'm one. IF YOU HAVE MANUALLY INSTALLED FROYO AND THE OPTION TO MOVE APPS TO SD IS STILL GREYED AND CAN'T BE SELECTED JUST DO THIS.(i'm running windows vista)
1. download and install the android sdk (unzip folder on desktop for easy access)
2. go to my computer then click on C:\ create a new folder here called android
3. go back to the sdk folder on the desktop then open it and go to tools
4. copy the contents of the tools folder to the android folder u just created
5. connect your phone in debug mode if u don't know how to do this go to settings then applications then developement then enable the usb debugging.
6. after doing that you should be prompted to install the drivers 3 will install automatically and one will fail once that one fails select "I DON'T HAVE DISC" then browse for drivers go back to the desktop where u have the android-sdk-windows folder, then go to the usb drivers folder and press ok the adb utility driver should now install. you will also be prompted to reboot the computer in order to access it do so.
7. once rebooted connect ur phone in debug mode again. it should connect smoothly. Now open up a command prompt.
8. From here you'll need to set the path to the android folder to get access to the adb commands do this by typing "path=c:\android" to test it just type adb and you should see all sorts of crap comming up in dos if that happens ur golden.
9. Now all u do is type adb shell you should now see this sign "$" if that happens ur golden now just give the command "pm setInstallLocation 2"
10. you should see the message pm setInstallLocation 2 after which the dollar sign will appear again.
11. exit then reboot you phone and UR GOOOOOD

Has anyone else tried this? I assumed that the apps had to support copying to SD in order to work, but Last.FM and a few other apps I have updated to 2.2 support today, and yet I still can't copy them to SD.

i updated to froyo last night and i have been trying to move the apps to sd but it was all greyed and couldn't be selected. i finally figured it out about an hour and a half ago after reading up on adb and stuff i decided to give it a test run cuz what ppl were saying about the apps didn't make any sense. so i tried that and VOILA worked like a charm let me know if it works for u. it did just fine for me
Apps to SD works fine with stock Froyo. The developer just has to support it. One app that does support it that I have found so far is "Armadillo Roll".
After you install, go to manage applications and you will see that the "move to SD" is not grayed out and you can in fact move it over with stock froyo.

Well, this has been discussed in a couple of threads before, and yeah, it's a working workaround...
pm is the the package manager application which install apks.
installLocation is a parameter which has 3 values...
0 - auto (phone or app decides where to install)
1 - force internal (forces apps to install in the internal memory)
2 - force external (forces apps to install on the sd card)
So, in short, in adb shell or a terminal enumlator, if you type
> pm setInstallLocation 2
all apps will be forcefully installed on the sd card, and you can move them to the phone.
But be careful, if you install widgets and some other aps which run as background processes, they will be killed if you mount ur sd card.
Also, if you have an apk file, u can force install that to the sd card via the adb install command without performing any of the above steps.
> adb install -s AppName.apk
-s forces the app to be installed on the sd card, without that flag, the phone or app will decide where to the app will be installed...

Used with adb but I understand you to mean this command will work using terminal emulator app? this would be an easy way to control which apps go to the sd card.

I downloaded a terminal app and typed
pm setInstallLocation 2
And the dialog gives me an explanation of what the 0 1 2 is and dosen't move the apps. What am I doing wrong?
Ah, this actually works. You have no idea how it feels to move those space hungry navigation apps to the sd card. Perfect!

Erm, I just followed instructions. I'm on unrooted N1 with Froyo.
Remember to reboot your phone for it to take effect. As Froyo categorizes apps in the application manager, you can tell which apps are installed on sdcard straightaway.
Only downside is once this takes effect, all future apps that you install will immediately be installed to your sdcard. May screw up apps that have background tasks or widgets.

Without the developers you would have nothing. NOTHING.
Don't do this, you're gonna end up with malfunction applications and then you're gonna get pissed at the developers for your own stupidity.
As i have written on my blog, you need to be aware of a few things:
"Don’t move apps that require a background service running all the time. Things like twitter, widgets, streaming apps (internet radio) and IM apps (you need the notifications even if you use the SD card for something else) should stay on the internal storage because they will break when you’ll use your sd card as a mass storage on your PC.
All the apps you’re going to install from now on will default to the SD card. In case you know for sure that the app uses a background service we advise moving it to the phone’s internal storage."
What you can do is to enable this trick, move all the apps you want to the sd card and reverse the trick so all your future apps will default to whatever setting they have.

Done step 1-5 and when i connect phone i dont get prompt to install drivers???

If you want done from terminal, you need root(su). or use ADB save you from trouble.
The only issue with this method is market lost most of downloaded apps link after reboot the phone. Untill you install or upgrade any apps, then the link will refresh.
Use AppBrain check for any update first, then only need install one update. Go back to stock market, everything come back.
BTW: leave phone idle for 1 min after start the phone, otherwise some apps(home screen or app draw) will show default Icon. Phone need time to refresh the apps from SD.Hope next android release can mount SD before phone try to search for Apps(Like the APP2SD on root).

I am wondering how to remove some things that came with CM6 when I installed it. When I go to applications > manage applications I cannot delete anything other than the things I've installed. Here is a list of things that I want to delete.
Amazon mp3
The stock browser
Stock Camera
stock messaging
stock music player
Google Talk
Google Voice
All the wallpapers
Home screen tips
I don't have a use for any of these and would rather free up the space and keep down the clutter from things I don't use.

deleting mms.apk will remove your ability to receive texts. i know cause i tried to replace it with handcent at one point. removing music and amazon should be fine.
Thanks for the replies. I'm gonna try to remove the Amazon mp3 and Music now. What do you think would happen if I move the apps to my SD card and then access and delete them from my computer? Does this run the same risk of instability issues? In theory, I should be able to back them up on my computer and restore them if things go wrong, agree?

Ya. You can back them up to your SD card or PC, whichever is easier.

Here's what I did along with some instructions from attn1. (he's the best!) Maybe this information will be helpful to someone. I am running CM6 A012 on my phone.
I booted up the Ubuntu LiveCD that I used to root my phone.
Rebooted my phone into Clockwork Recovery... power & volume down > wait for system check > Recovery
Once in ClockWork Recovery I linked my phone via USB to my computer and clicked 'partitions menu' then 'mount /system'
I accessed the terminal in Ubuntu and I couldn't get permissions to access the phone's files
In terminal, attn1 had me type the following commands before I could access the app list.
1) echo $PATH
2) sudo su
3) cd /opt/android-sdk-linux_86/tools
4) ./adb kill-server
5) ./adb remount
After that, to list the apps type: ./adb shell ls -l /system/app
To remove apps type: ./adb shell rm /system/app/filename.apk
To check if they're removed type: ./adb shell ls /system/app/filename.apk
I removed Music.apk, com.amazon.mp3.apk, and Browser.apk. When trying to remove Gmail.apk, Ubuntu wouldn't let me do anything else. I am assuming that the LiveCD has a time limit on it for the trial version. I then unmounted my phone on ClockWork and the rebooted it. The apps that I removed are gone from my phone and everything related to them still works fine.

I will do some more research and try to remove other .apk files in a couple hours. I didn't try the 'move to SD' method that I mentioned above and would still like someone's opinion on it.
I forgot to mention. It's probably best to do a nandroid back up before doing all this. I didn't do one that time and will do it next time. I will also leave a list of everything I removed for future reference. If anyone else has a list, I would appreciate seeing that. This is my first time doing all this so I am constantly bugging attn1 for knowledge.

You know, that's a much easier idea. Even testing by taking one .apk out at a time would be faster, I think. And my Winrar is expired and it still let's remove files! I would just have to remember to save a backup on the .zip before and after removing each .apk.

FYI there is no expiration on the Ubuntu LiveCD. If it stopped working for you, it was for some other reason.

When I modified both of N1 and Aria CM rom, I don't have to sign it again.
Ok here is the basics of what I did. I didn't modify the CM .zip from my computer because I thought it would take more time to nandroid backup and reflash the ROM. If I install a new ROM, I am more likely to do that. I loaded the Ubuntu LiveCD and proceeded with what I was doing before. I still had to put in every command that attn1 taught me.
Here is a list of everything I removed.
- Music.apk Successful. No problems.
- com.amazon.mp3.apk Successful. No problems.
- Browser.apk Successful. No problems.
- Gmail.apk Successful. No problems.
- CMWallpapers.apk Successful. No problems.
- LiveWallpapers.apk Successful. No problems.
- MagicSmokeWallpapers.apk successful except the 'Many' live wallpaper option doesn't load without this. I didn't care cause I was getting rid of all of them.
- LiveWallpapersPicker.apk Deleting this changes some things. When you go to menu >wallpaper it takes me directly to Astro File Manager instead of the wallpaper menu. I can still access and change my wallpaper though the Gallery app
I didn't remove Camera.apk because I read somewhere that it will mess up your camera even if you have another app install. I also didn't remove any Google apps yet. I might try those any other day. They aren't bothering me right now.
I was thinking about moving my nandroid backup to my computer to save space, but I didn't. I realized that if my SD is full, I won't have space on it to move it back when I needed it.

For Music, I'm using Mixzing. For Browser, I'm using Dolphin HD. For E-mail, I'm using K9. For Messaging, I'm using Handcent. For Camera, I have a bunch of different apps.
I heard that your camera and messaging won't work without the 'Camera' and 'Messaging' that are currently on the phone. I'm assuming that your email won't work without the 'Email'. I deleted Gmail without any problems though. All the rest that I removed were just Wallpapers that came on the phone. I can pull up the wallpapers that I want from gallery still.
I don't think I freed up much memory space. My main concern was to get all those 'Music' widgets off my widget list and make everything else less cluttered.
So you can still get and send email from your email account after removing gmail or do you have to buy/download another email client. I am trying to figure out the differences between the gmail and email apps at the moment. The email app seems to have changed in Froyo to something less than it was. Are you using the standard "email" app after you delete gmail app?

I use k9 mail. Everything worked after i removed gmail.apk

What I did before I installed the addon apps is opened the zip file and just deleted the apk files I didnt want.
I forgot to delete Twitter tho. Doh.
Hey, tried running Skyfire browser after uninstalling the default browser?? Cause all I am getting is a black screen when trying to run Skyfire.Other browsers work fine, but no Skyfire.

I think I read somewhere that Skyfire is meant to run on top of the default browser, kind of like an add-on.
For the stock browser, download cm6 and unzip it. Then go into the unzipped file >system>app>browser.apk. Just push Browser.apk to /system/app on your phone via adb and you're good to go.
EDIT: just realized you might not be running cm6. Not sure if theres a difference between the browser in cm6 and the one from the stock rom. If there is a difference you just follow the same procedure from whichever rom you're running.
Ok so after much lots of frustration realising I'd lost access to the delete system apps after installing HTC 1.72.405.3 (in LeeDrOiD 1.3) I've finally figured out a way to do it and without needing to use ROM Cleaner then re-flash a ROM wich would remove all my data/apps/ect I've loaded. Now this may well be a guide for you guys like me who are very new to Unix commands and the whole Android system. I hope that it helps someone coz honestly the last couple of days I've searched high and low and haven't gotten any answers that worked until I worked it out tonight.
Just as a quick note I was able to delete apps from the /system/app folder before this update when I was still on 1.32.405.6 using Visionary+ in loading R/W access to the system folder on boot and a simple file manager like Astro or AndroZip to delete. Since updating to 1.72.405.3 without Radio S-Off I've tried the following methods and found they don't work:
- Flashing rmk40's Super User/Root patch for 1.72.405.3 as in this thread http://forum.xda-developers.com/showthread.php?t=886999
- Visionary+ selecting R/W system access then using a file manager like Astro or AndroZip to delete.
- Terminal Emulator after getting "supposed" super user access after typing su then going to the /system/data folder and typing rm Facebook.apk ect... also using the other unix commands to try and change the system apps from read only to writable still no access.
- Using Root Explorer which is granted "supposed" super user access does not want to mount as R/W the system/app folder and of course then won't let me delete the apps.
- One click Radio S-Off doens't work as obviously I'm already locked out as I've loaded 1.72.405.3 (LeeDrOiD 1.3) before running Radio S-Off.
- Re-flashing to a previous 1.32.405 ROM then trying to run Radio S-Off followed by all the steps above. Nope nuthin...
Okay and here is is here's how it's done. I had to have the Android SDK installed with USB drivers (HTC Sync has the USB Drivers). I then in windows I opened up command prompt and using the good old DOS commands like "cd\program files (x64)" I go to my android sdk folder platform-tools. Once in the platform-tools let the foreign Unix commands begin
Without the exclamation marks type I type "adb remount shell"
Then "adb shell rm /system/app/Facebook.apk"
Now Facebook.apk being an example of the app you want to delete. I use a file browser such as Astro on my phone to go the the /system/app folder and easily look around and get the file names of the apps I want to delete. An important thing to remember for all the other's unfamiliar with Unix commands like myself, this ain't DOS. Unlike DOS, files and commands are case sensitive so if you try to delete the Facebook app and type it in "facebook.apk" all lower case it won't delete. Make note of any letters uppercase or lowercase in the folder name and file and type it in correctly in the Unix commands or they won't work.
The other two important things to note before you go on a Spring cleaning, delete frenzy (like I will be after I finish typing this up ) is: 1) If you delete some certain system apps (for example TelephonyProvider.apk) Android will **** itself and after booting enter a loop where you can't access anything & you can't stop it complaining about blah blah app failed. So make sure you have on your microSD card either a Nandroid backup done recently using the Backp/Restore function under the Bootloader installed with Clockwork Recovery or a working ROM that you've tried and know works such as the stock ROM or a custom ROM from LeeDrOiD, Cyanogen, ect. If you get into one of those non recoverable loops you'll need to flash the ROM and of course loose any data and apps not backed up. Okay this brings me to my next point. 2) If you want to copy any of the system apps off to your microSD card either to backup or just if you're not 100% sure if you may want to install it again later then in command prompt type this:
"adb shell cp /system/app/Calculator.apk /sdcard/"
Obviously here Calculator.apk is the app we are copying but you can choose any app to copy. Also /sdcard/ means it will go to the root folder of your MicroSD card.
Stick it to tha man and have fun cleaning up your ROM and deleting all that crap bloatware your service provider and HTC don't wanna give you access to and now without the cripple of HTC update 1.72.405.3 stopping you!
Are these persistent changes? If so I think you will be the saviour of many on here!

I'd be pretty surprised if they're persistent.

Ok I assure you it has worked and continues to work. One possible major difference I've just been told supposedly the stock HTC RUU 1.72.405.3 reverts you back to original hboot eng s-on. Me on the other hand I never loaded a stock HTC ROM 1.72.405.3 or an update. I loaded LeeDroiD 1.3 which has in it the base as 1.72.405.3 but also his modifications to that. So never lost clockwork recovery hboot. I can still load ROMs fine, I just lost functionallity from Visionary+ or anything else for that matter on the phone to access System folder R/W access. Using ADB on my PC as described above however did solve this. Unfortunately the other issue is after loading LeeDroid 1.3 it's permanently done something to my phone and even after flashing back to previous stock 1.32ROM the 1click Radio S-Off patch does absolutely nothing. Luckily Vodafone supposedly offers a free SIM unlock and there are also cheap alternatives on ebay.

Yes guys these are all persistant. I've rebooted quite a few times and none of the apps I've deleted have come back. These are the apps I've deleted from the "/system/app" folder and they 4 sure have not come back to annoy me: Facebook (crackbook as I like to say ), Twitter & Flickr including any widgets of the same name, stock or shares trading apps, default internet browser (replaced it with Dolphin HD), Flashlight (replaced it with moddified HTC one that says "torch" as I'm not a fan of US English), HTC Likes, HTC coin, probably some others I can't remember now.
So anyway go for it just use your clockwork recovery (modified hboot) to do a full backup first as if you remove the wrong system apps it goes in a non working error loop.
I'm only real new to the whole Android thing. Only had the phone 4 bout 2 weeks and never hit up any Unix commands before then. I'm happy to help out if I can though. Just message me and when I'm on next I'll try to help.

like I said I cannot get Google apps on my nook color. I've tried everything. I originally had cm7.0.3 but that wouldn't work so I tried 7.1.0 rc and it still won't work. I tried booting in recovery mode numerous times, I've tried using ROM manger to install from SD but again doesn't work. Someone please help!

settings > accounts and sync > add account > log in
that should help. That's how i fixed it when i had the same problem.
thanks but in the first post I forgot to mention I also can't add my Google account. I get as far as it is checking the server connection bu then it say it can't connect

re-do everything. Do "adb pull /data/app/ app/" and "adb pull /data/data/ data/" and go into the app folder. Delete anything that has to do with Google (market, googleservices, etc.) Download cm7 and gapps from the links at the end of this post Put em on your sd card. Boot into recovery. Mounts & Storage, wipe data, system, and cache. Now flash cm7 first, then gapps. Now flash anything else you use (dal's OC kernel, etc) and reboot. Re-setup your Nookie. Now push puth the app/ and data/ folders to your sd card. Download File Expert and Root Explorer. Using file expert, navigate to the sd card. Select the app/ folder you pushed, and press and hold. Now hit install all apk packages. Keep installing. If you get an error, Setting>Applications>Allow Non-Market installs. Now use root explorer to merge the data/ folder on your sd with the /data/data/ folder on the emmc. Done. Hope that wasn't to complicated.

You are aware that when you do #3 you will take care of #1. wiping the /data wipes everything in it.
And if you want go about it that way you could even just do a

c:\<target folder> adb install [package name]
and it will install the app for you. so you can pull it, wipe it then reinstall everything.

Then why are you having the [OP] reflash the gapps if they are just going to manually install them?
the problem the [OP] is having is the device [Nook Color] will not connect to google's servers. It has nothing to do with the g/apps not showing up on the device.
No, we are backing up all the apps, because one time I had this problem and a fresh slate caused it. And as for the adb install commands, It would take forever, because you would have to type in the APK's name. For my method, all you have todo is hit Install. Just keep stabbing the right lower corner of the screen.

So because you reinstalled the applications it's magically reconnected to Google's servers?
Nope. There was something corrupt in my /data/ folder. Wiping and re-installing all apps was what I had to do.
OK your first post was a little complicated for me. this is the first time I've rooted somethiing. could you please put in simpler terms. by the way I don't have any apps on my device or any other data i care about so I don't need to back anything up if that would make it easier

Alright, if you don't have anything to back up, do this:
Download CM7, gapps, and other stuff you want (overclock kernel) and put it on the sd card.
Now boot into recovery, CWM.
Go into Mounts + Storage. Wipe system, data, and cache. Go into advanced (on the first menu) and wipe dalvik cache.
Hit "install zip from sd card" and then "choose zip from sd card".
Now select CM7. Wait for it to flash
Choose zip again, but choose gapps, then flash an OC kernel if you wanted. Note the NC doesn't have back and menu buttons, so download a Hard Key editor to make Volume+ to menu and volume- back.
Now reboot device. Now set it up. After typing in your google account, it will *attempt* to connect to Google Servers. It will fail. It will then show a button to connect to wifi. Hit it and connect to the wifi. Then continue set up steps. Enjoy CM7 with a smaller guide. Much smaller.

To the OP. Do me a favor. And i under stand this is your first time messing with a rooted device.
I need you to either get your SDK up and running, and do the patch for it to pick up your Nook Color. Once you do that you need to go into the adb command prompt and type

adb start-server
that will kill and start the the bridge to connect your phone to the computer
then type

adb devices
it should show your serial number
once that is done type

ls /data/app
That will show you all of your applications that are store in the /data folder on your device.
should see a bunch of com.android.[package_name]
They'll look like this

If you see those then you know your Google Apps were installed when you flashed the package from the get go.
you can also do a

and look for MarketUpdater.apk GoogleServicesFramework.apk. If you see those then you know are good to go.
The only reason i'm not suggesting it's a bad flash is i had the SAME problem when i went from Rooted Stock to CM7. Once i logged into my device all of the G/Apps showed up. It was almost like they do appear until you are logged in.

SDK is Software Development Kit. It enables one to create ROMs, Themes, Applications and what not. (http://developer.android.com/sdk/index.html)
the ADB is the Android Debug Bridge it is what enables your phone to talk to your computer. via the CMD prompt. (http://developer.android.com/guide/developing/tools/adb.html)
The very basics of it you will need the ADB drivers. Which i have a link to in my signature. However some extra steps must be taken to make the computer pick up the Nook Color.
I mtried to get them both but when I tried to install SDK It said I had to install a java SE thing but i don't know which windows to install: 84, 64, or ititium. I don't know if I spelled it right but they wouldn't work
@neidlinger in your post it said "ls /data/app". Well, actually it should be "adb shell ls /data/app"

hey, I just figured something out. when I boot into clockworkmod recovery it deosn't show up. then when I take the sd card out and power it back on it shows up. what does this mean

ANNOUNCEMENT:
If you have a new Nook HD/HD+ and want to root and get the GAPPS running, you should follow the guide at the All-in-One thread instead. That said, I won't copy all the information here to there, so you should continue to read on.
Let me start by saying that I didn't come up with the working root method. The original root instruction came from verygreen in this thread. And I am not a developer, I merely have a few linux background and even less so in the Android. I worked on this on my spare time by myself.
I merely take what was working, but unusable to make it usable. I found something that he is missed. This may actually be working on Nook HD (non-plus) also, but since I don't own one I can't say that it will.
Disclaimer:
If something gone wrong, it's all your fault. I take ZERO responsibility for what happen to your device, your life, your wife/husband, your kids, your unborn child and etc. You get the idea.
Background:
When I found out the root doesn't actually work past a reboot, I start looking what actually cause the Nook to be pissed and factory reset itself. Well, it seem that the /system and anything in there is basically coming from a /dev/block/mmcblk0p8 And if something got change, Nook get pissed and do a FULL FACTORY RESET(I'll explain in a moment). Well, at least I start investigated under that idea.
What I found:
What I found, or at least what I think I found is that, probably just adding file, or increase in the size(maybe there is a threshold for this), will cause it to do a full factory reset. What I also found is that there is a $PATH for /system/sbin but not pointing to anywhere. So I come up with the idea of making another ext4 file system in a file and loop mount it to /system/sbin I guess that work(very well). What I also found is that, there are two kind of factory resets. The one that you perform yourself, which is actually not a full factory reset and the one that Nook get pissed and do the full one.
A factory reset that you perform yourself, whether from the GUI or button combination will basically clean the partition /data while a full blown one will basically restore other partition such as /system
What is included:
basically a zip file, inside that zip file are 6 files.
boot_complete_hook.sh.bak this is basically a modified version of verygreen's
busybox & su are basically from his thread
superuser.apk well I found this one floating around and seem like a good idea to stick it in there (not even sure if it gonna work w/ Nook)
makeroot.bat this is basically what do most of the work. It's base on verygreen original rooting instruction.
sbin_mount This is basically an ext4 file system which have su and another version of busybox all setup nice and tidy for you all. This version of busybox is 1.20.2r2 which I grabbed from here.
Prerequisite:
ADB, it's your responsibility to have adb up and running, meaning not just have it install, but it can see your nook also.
leapinlar wrote a post to help you getting ADB to work here.
Now to get root:
all you have to do is unzip it and run makeroot.bat (obviously you run this in windows command prompt). Yub that's all. The batch file will do the rest, including reboot the nook and wait for it to reboot and stuff. Won't make a coffee for you though.
The manual and hard way:
well, I will only explain this in a summarize way. Basically this start with verygreen rooting method. It basically take advantage of the exploit and run /data/boot_complete_hook.sh which you adb push yourself(with correct permission) with root privilege. What you can run in there is basically up to your creativity. So obviously in this case, you mount the sbin_mount as an ext4 filesystem in the /system/sbin You can make this file yourself if you want to, in linux using dd and mkfs command. Basically using dd to create a file volume to the size you want and mkfs to format it to ext4. Mount it and start uploading stuff you want in there. You will have to correct all the file permission as well. Since all of this will be mounted to /system/sbin you should be aware what you gonna put in there. I guess I could make this thing 100MB, but for this specific purpose 10MB is enough. I my case, just the su and busybox and the symbolic links for the busybox. I'm doing this for the long term. I'm too lazy to point to busybox everytime I wanna do something.
What to do afterward:
Now that you have root, you can Enable Unknown Source to allow you to install app from within the device and install GAPPS. Follow the two guides below if you interested.

Q: My so and so application when attempting to have root access get freeze up, or superuser doesn't work?
A: Well, I'm not sure if this is dued to how the Nook side-loading work or not, but it seem for some reason superuser won't start by itself. So you have to start it manually the first time.
Q: I type in "adb root" and I can't get in as root, it doesn't work?
A: yes it does, it's just not working with adb root. You can get in via "adb shell" once you get in, type in "su" and you can see that you now should have root access.

This sounds like a good idea initially.
It is true that the B&N does not just check for /system/xbin/su directly like they did in the past.
This time they check for something else and I just had no time to look into it more deeply to find out what is it they are actually checking for. I plan to figure this out on Friday when I am back home.
Also wanted to tell you that having Linux background is a great thing when tinkering with Android (at a low level, anyway). I don't have much Android background to speak of as well.
This works really well, and thanks to Someone (and mad props too) for getting persistent root working on this.
I may be being very naive, but my suspicion on the reboot is around the manifest file that's present at root.
It seems to be generated by the boot process and it might provide a quick and dirty list of what's permitted on the device to check. With persistent root, lots of investigation becomes a lot less painful. I expect that by end of day we'll have install unsigned running.
Early in my experimenting with the HD+, I noted:
- some versions of the Google Services Framework can be installed via adb
- when I launched the native calendar app after installing gsf, it wanted to sync to a google account, and was able to add the google account
- one version of the Play store installed and launched as far as throwing the 'you must accept the terms of service' before crashing
What BN most likely does is calculating the hash value (or digest, if you prefer) of certain system files that they think shouldn't be tampered with, then during reboot, the values of these files must match, or they will do a factory reset.
The key point is to find out where they do these checks and fool the check.
This sound simple but it depends on how they implement it. If they use binary decisions (like if the hash_value == calculated), then it is easy to get around. If not (e.g. using white box algorithm to hide keys), then it get more complicated.

I'm heading out to work, and if you think your theory is right, try poking around with it. Now that your have root, you can try to dd those bootloading partitions out to user area and upload them out to PC and inspect them.

Be extra careful when touching those partition if you not sure, don't touch them. But making a block copy of them and taking them out should be relatively easy and safe. Obviously you gonna need a Linux box to do this. I setup a VM on one of my PC last night because I need to get a ext4 partition and put all the goodies in there.

Just wonder why do use a zip file for the linux version? Wouldn't this kinda messup the permission when compress/uncompress? meaning, makeroot.sh may not have the proper permission when unzip. Please double check.

thanks for posting the location of the /recovery partition. I want to put a copy of htat on ice to prevent BN from undoing any of my work in a future update - I may want some of the fixes they have, but I want to be able to roll them back if needed.
Someone0 are you around can you pm me, Your root works, I installed nook color tools ver .02 in system/app folder and was able to see it in my sideloaded launcher, was able to uncheck/check install non market apps which sets the setting for US to be able to install .apk files from the nook itself, ONLY ISSUE is since I put that file in the system/app folder and the nook didnt like it I got stuck in a bootloop and get to start this process all over again! (nook resetted to ground zero)
maybe we temporary can leave it there get us the permission to install non market apps then remove the file and we will be ok or maybe stuck in another bootloop.

GOT IT WORKING NOW:
1. Once rooted, get a file manager with root support and enable read/write permission to /system
2. temporary copy nook tools ver .02 .apk to the system/app folder
3. have a sideloaded launcher and check the app drawer youll see nook tools, run it, first screen uncheck and check the install non market apps box couple of times make sure its checked afterwards
4. have a test .apk to run the BN installer on and see you can now install .apks from the NOOK HD and HD+
5. remove the nook tools.apk file from the system/app folder and quit your file explorer which should reset everything for the system folder back to the way it orginally is!
6. reboot, if you reboot successfully with no boot loop 8 times, your GOLDEN FOR NOW! once again load up a file manager go select an .apk file and see you can now install it! Next step is trying to get amazon market working! then google somehow, but for google you need files in system/app folder permanently!
7. YOU CAN NOW SUCCESSFULLY DOWNLOAD .APK FILES through web, email, any other app and install through the NOOK HD or HD+ BN installer for .apk files. Watch what you install, if it gets put into /system or /system/app folder DREADED BOOT LOOP which resets everything! AMAZON MARKET WORKS!!!! and apps from there install fine to the BUILT IN MEMORY.
** Hopefully amazon market dont install stuff to the system/app folder and if it does hopefully you do not get the dreaded boot loops where you got to start this whole process over again so be forwarned!!! you will loose all data on NOOK HD and HD+ if u get stuck in the bootloops! BACKUP STUFF before messing with root and this kind of thing! DEVELOPMENT!
Aside from moving the actual apk to /system/app/ temporary (since you only do it once), putting a symbolic link there may work also without creating a reset loop. But can't you just side load the apk and run it in other folder?

when you sidelaod it OR install or have it installed to another folder or ran from another folder it cant modify the setting to allow non market apps to install!!
has to be in the /system/app folder THEN RAN from app drawer then you can set the setting uncheck and check box quit program and for now YOU HAVE to remove the .apk from the system/app folder and then you can reboot and the setting sticks! I GOT AMAZON MARKET INSTALLED right now installing apps! NOW WE GOT A KINDLE ladys and gentleman!
Amazon apk installs in internal memory. Apps downloaded from Amazon get installed in internal memory. You can then move them to SD card or leave them in internal memory. System apps are provided in the ROMs by the developers or vendors. ALWAYS back up before making system changes.. Now rooted - use Titanium Backup. System/app should be static throughout ROM lifecycle unless modified by user.
