After many trial and error (including some research here on XDA), it seems that if you are using stock boot.img and have a root using SuperSU 2.62 (systemless root i.e. your boot image was patched to get a working root), you have to install the systemless Xposed to make Xposed work.
It is an unofficial version which can be obtained here
http://forum.xda-developers.com/xposed/material-design-xposed-installer-t3137758
Thanks to DVDandroid for this work, don't forget to leave a thanks for him/her.
Am not facing any crashes or weird behavior after this installation.
@DigiGoon, can you please confirm that the root obtained on Pure Rom is a system root?
I think it is but want a confirmation...

Yes, it is System Root.
@HonorCasper...
Figured it out... Normal Xposed for system root and systemless Xposed for systemless root...
Can you suggest some good modules to use with Xposed?
One more thing, I am already using systemless AdAway but most users of Xposed use minminguard, what is the difference?

Or better yet use Magisk as your systemless framework and download Phh's systemless Su and the systemless xposed module.

I tried magisk but could not make it work. I think, I know how to do it the right way now but have to start with a clean firmware and flash magisk, install magisk manager, install Phh's SuperSU, install systemless Xposed and then modules...
Feeling too lazy to give it a try but for sure, it's on my list of things to do so that I can figure it out.
Are you using magisk on honor 7? How did you get it to work?
Sent from my PLK-L01 using XDA Labs
Sure Its working here.
I installed the magisk manager apk first
then flashed magisk from recovery(twrp required)
and right after that(before reboot) phh's su.
Rebooted, installed phh's superuser application from the playstore.
That got me a systemless root.
A systemless xposed is a little harder.
First you need the Material Design Xposed Installer from that link.
If you installed that then head into the magisk manager, swipe left, downloads
Download and install xposed sdk 21 for android 5.0 and sdk 23 for 6.0
It should reboot into recovery and flash the systemless xposed module.
Reboot into system, its gonna take a while, around 10-15 minutes.
And that got me the systemless xposed.
I should say that you should backup your stuff, but its broken in twrp so whatever.

@Raptorta... Thanks buddy, will give it a try... You are using magisk v7 or v6 as there are no toggles in v7 anymore...

You can also give BootManager a try to stop unwanted applications starting at boot and another I like is Xposed additions to map hardware buttons to new functions.
Have been trying to find some more but except flat style bar indicators, could not find a good one. It's fun to play with but did not keep it for long...

Are you experiencing any hiccups from EMUI OS after using this method.
I mean, like, settings not working, just flashing and force closing or any other thing which should not be?
Are you using v6 and can you play Pokémon go? (If you do)

Did anyone else try it?
So from what I can understand you need to flash magisk and then phh superuser. Is that right?

Phh's SU first. Then Magisk. You can also use systemless SuperSU with it.

You are wrong. It is Magisk and then Phh' SU
It is all working now
Although if you try to install xposed through Magisk it will bootloop. I spent hours try to figure it out why, before i remembered that the theme manager doesnt work with xposed and i think you need to deodex the rom before you install it
ps: when i finally flashed Magisk v8, rebooted and started magisk manager, guess what-- v9 came out (tried to flash that, but it kept saying that boot image does not enough space, so i fashed Digikernel and it worked)
edit: and pokemon go is working so i assume it passes safetynet
Oops. Sorry about that.

Super Mario Run is detecting root and it doesn't allow you to play, even it doesn't appears in the Play Store if you have root. If you have custom ROM it doesn't work too.
Is there any way to hide root in Stock Nougat? Someone could make run Super Mario Run with root?
What root manager are you using? You could try rooting with Magisk and see if magisk hide shields your rooted status from the game. https://forum.xda-developers.com/apps/magisk/official-magisk-v7-universal-systemless-t3473445 Of course this is assuming you have ElementalX kernel or a similar kernel already installed on your device.

Yes, I'm using ElementalX kernel and I flash Magisk but it don't work maybe there is some conflict with the older root. Someone can confirm if it work that metod? If it work I flash stock from zero
EDIT: I make it work cleaning the cache and data from the app, anyway I can't buy it, It doesn't appears in the Play Store.
It's working with Magisk hide
I have SuperMario Run and it's working just fine.
I didn't know it looked for root.
Using Magisk with Magisk hide enabled.
Nougat NPJ25. 93-14. Stock.

Hi,
Try to do the following to get Magisk working:
1. Install a custom kernel
2. Make sure you are running Magisk 11 or above as this has Samsung support.
3. Disable USB Debugging
4.Reinstall Magisk

Snapchat will fail to login if safety-net is not successfully passed and Magisk is installed.
R/W on boot should not affect the successful login of Snapchat.
Make sure you don't have the following applications are not installed if Safety-net is passing as these can also be key culprits:
1. Xposed
2. SuperSu or any other Super user
3. Any third party snap chat Applications such as Casper

Good job you can always check your safetynet status by clicking the third box down in Magisk Manager, a tick signifys a pass.
Thanks men
I had the same problem. I installed the stock Samsung rom then logged in on sc and made a backup of the data then flashed the custom rom and restored the data of me sc
Trying to pass safetynet to use my banks app and pokemon go, using the latest LOS14.1
I tried going the Magisk way, but it still fails CTS.
Is there anyway to make it happen with root and passing safetynet?
You have to use Magisk for root. SuperSU and LineageOS's versions of root will not pass safetynet from my experience. I don't know if it helps but I also have the Play Store and Nintendo's games enabled on Magisk Hide.

I used this guide and it didn't work. Is there another MagiskSU that I'm missing?
EDIT: I got it to work! In the guide above, it says to flash SU in Systemless mode. I just flashed Magisk without SU and it worked! Thanks!
You need Magisk v12 and kernel that includes bootloader status patch. I'm using old version of AX7Kernel, but Beastmode also has it. Not sure about other ones. I'm running relatively recent build and using Android Pay pretty frequently.
@edit And make sure to enable Magisk Hide
i went from stock everything, oem unlock, fastboot install of twrp fajita, flash stock rom downloaded from oneplus, then magisk
then i was having an issue with magisk , viper audio wasnt working properly
restarted to recovery, meant to wipe dalvik but pressed something else and borked the phone.
wiped everything, re installed the twrp recovery, re flashed zip. re flashed magisk again
now, i have to turn on magisk hide ( to pass cts profile ), which is something i never had to do before and i cant find netflix on the play store.
what can i do to correct the cts profile fail please.
Use this module: Magisk Hide Props Config
It requires: BusyBox, installer in this thread first post.
To activate the module and chose your new certified fingerprint you will need a terminal emulator, you can use any one you want really, personally I use this one.
Any questions ask.
Hi
I tried this, everything went through smoothly enough but it did not resolve the issue. To be clear this is what i did.
downloaded the magiskhide props module, installed through magisk
downloaded the busybox installer , installed through magisk
restarted
opened terminal, ran command 'props'
went through the process or redoing the files for the fingerprint reader according to make and model of my phone.
restarted
disabled magiskhide in magisk
restarted
still failing cts
did i miss something
it also mentioned that i am using a custom rom, i am using a stock rom downloaded from oneplus. i have unlocked the bootloader and am rooted using magisk .
do i need to re download and start again?

Why are you disabling this? You need Magisk hide enabled. I rename Magisk as well. My phone passes safetynet and CTS. On the latest version of Magisk MagiskHide is off by default, it used to be on by default. TopJohnWu announced that a while back here.

In recent versions when you choose hide and it picks a random name for the Magisk Manager app it lets choose a name for the app instead of just Manager.
