I just extracted what I believe to be the SecSettings.apk file from a tar.md5 file (well, more specifically, the system ext4 file inside the tar file).
It's over 80 MB but the files I've seen people post are much smaller.
Just wondering if I got the correct file.

I have been answering threads like crazy about failed odin attempts like crazy because the tar file we download has the extension of .md5 can some one have it changed to .tar I really think it will reduce clutter in the general section

umm, you can just delete the .md5 off the end.
Mine looked like this:
filename.tar.md5 just delete it to look like this:
filname.tar

What am I missing? Odin can read tar.md5 files. I was of the understanding that these are tar files that have had the md5 checksum rolled into them, and that Odin will do a hash check on the file first, which should be safer. Will Odin still do the hash check if the file is just renamed, or will it ignore the checksum? It seems to me it would be better to make sure the instructions tell them to use the tar.md5 file in the first place.

Dude, you're an idiot. All the .md5 after the .tar does is force Odin to do a MD5 check. An MD5 check determines if the file is the correct size and thus if any bits are missing. You do NOT want to flash a .tar if it's failing the MD5 test, so all removing the .md5 does is make flashing via Odin more dangerous.
In addition, if your phone is passing the MD5 test and is hanging afterwards, removing the .md5 extension will accomplish absolutely nothing.
IN SHORT: DO NOT FLASH WITHOUT THE MD5 CHECK. IF THE FILE IS CORRUPT IT WILL LIKELY SOFT BRICK (OR POSSIBLY PERMANENTLY BRICK) YOUR PHONE.

Why not download a stock image, copy the services.jar to your sdcard, and then copy it to internal memory with a terminal program? I doubt you're going to find a flashable zip with just what you need.
when zipping a rom in 7zip can you set it to ultra,if not what is the best setting to use?

I don't think the zip itself can be compressed, but you can put the system package into a tar, then compress it into a LZMA file within the zip. Any kernel/modem update folders would still be in the root of the zip with the META-INF and tools as well. Obviously the updater script would have to be changed to unzip the system package during install.
Bonsai started using this method with 4.1.3. For comparison, the 4.1.3 ROM package is about 20 MB smaller than the 4.1.1 package.
I tried to pull the system files from the stock system.img thru Dsixda kitchen....it said no system files found. Sgs2 popped up, but there was no files.
I did this to pull system files from tmobile stock firmware. So im not too sure of why it didnt pull the files.
I did use 7zip to "unzip" the tar file. Selected system.img and put it in the kitchen....selected "set up working folder"...then I got no system files found.
Am I missing something?

Why don't you connect your phone in debug mode and shift right click in your working folder and : adb pull /system/
Or are you working from files only? If so you can run your Linux commands from kitchen?

Make it an ext4 then add a boot.img and a cache or data partition. Then try to set up the working folder

If you have an odin tar.md5 file, you need to rename it to .tar and untar it using something like winrar or 7zip or do it in linux.
